So I'm not sure if this is the transparency issue you were talking about in the nether for intel cards, but I've noticed that all mobs in the nether (and only there) have a somewhat ethereal quality about them. I can see land and lava through every mob there, including, to some degree, endermen.
Another bug is that it renders nether portal blocks completely invisible.
I'm running an AMD Radeon R7 M260, and have verified that my driver and optifine are up to date. I've also verified that it's not my integrated intel gpu running, because I noticed a completely different bug in addition to the mob transparency issue when I used it that does not show up when using my AMD card.
The issue I've noticed with the intel card is that when in the nether with a light source at the top of the screen, there will be flickering bars all the way across the top.
I've included several screenshots of the transparency bug (observed with both GPUs) and one each of the invisible portal blocks and flickering bar issues

In fact, i think part of the bugs arose due to rendering changes in 1.9/1.10, notably the broken way vanilla loads chunks (optifine partially fix this). About the nether thing, i really dont know why this occurs.

You mean the enchanted items...? That's been a problem in many shaderpacks, varying from each. In v1.141, it was less of a problem; now, it has regressed to showing static black-ish armor, regardless of what armor you enchanted.

Next time you report an issue, can you at least describe about your issue instead of requesting of having it fixed...? Just saying a problem exists isn't going to do much justification.

Sildur, you do not get enough credit for your efforts. Your vibrant shaders are very well optimized and look absolutely amazing, adjusting my settings I can run 70fps on a fairly mediocre PC.
Running an old Bulldozer 4170 with HD 7770 GHz Edition GPU.
Still amazed how well this is running for me, what an awesome pack!
The only issue I seem to be having is with the shadows going wonky on me while playing. They start to appear yellow/greenish in the direction the shadows should be projected along with the top right of the screen having some shade overlapping everything.
All of my drivers, systems, optifine, and java should be up to date, just curious if this has happened to anyone else or if it is a simple fix.

Hm, you could try to disable colored shadows, maybe they causing issues for you, for whatever reason.

I can't simply change it back, but you can change the sky color on your own. It's in composite.fsh, line 87. Look for vec3(0.425,0.44,0.5) (RGB).

Seems like I'm getting the hang of everything. Two questions I have; I updated to the newest 1.152, and I still have that arm/object flickering bug that seems to be going around. Second, theres this weird checkerboad pattern that shows up around lighting and reflections. I tried toggling some settings but I couldn't seem to get rid of it. Both were hard to screenshot, but the checkerboard shows up better in the second image. Any ideas?
Running Minecraft on El Capitan (10.11.5) on a 2014 15" MacBook Pro with Retina, using a NVIDIA GeForce GT 750M, and the 1.152 Lite.
EDIT: Also, for texture packs that support POM and PBR, which setting do you modify to increase the effect? Or is that even possible?

I can't fix those patterns on bloom for you. Your gpu doesn't compile a function called texture2DLod correctly for whatever reason, this function is used to make certain things look smoother. Are there newer drivers available for you?
There's fog, just not that strong, you can change it's density in composite2.fsh line 173: const float density = 300.0;

- Improved lighting on mobs in caves.
- Fixed transparent mobs in nether for some intel and amd gpus.
- Fixed hand flickering on some amd gpus. (tested on hd6870, driver 16.2.1)
- Fixed nether sky being rendered ontop of transparent blocks.
- Applied a temporary fix for transparent blocks in nether for all systems. It depens on your GPU how well it works / looks.
- Applied a temporary fix for enchanted stuff, it shows the effect on some items but the colors are abit off. (requires optifine shadersmod, so 1.8+)

*Know issues: Colors of stained glass and ice in nether might look abit off depending on the GPU (mostly amd and intel). Still released this patch because they are no longer invisible.

Is optifine required? My cousin is getting a wierd contrast issue after installing it on 1.8, using only the shaders mod. She is using Intel.

I've noticed this too. Or rather, I've never really noticed distance fog at all on any version.
For the rounded fog effect at the corner , your graphic card has to support those functions , else it be turned off
