The problem with AE is that it will refuse to create a block if it sees a conflict. My mod resolves conflicts when mods create blocks with conflicting IDs, but AE stops working before that.
Some mods just break when they are assigned different IDs, and some, like AE (also IC2 and immibis mods do this), refuse to work if they think there will be a conflict.
I classify both kinds as broken mods, and here is the procedure to make them play nice:
1. Delete the Idfix.txt file. This deletes all ID mappings, and may have a very negative effects of your existing worlds.
2. Move all mods away from the mods directory.
3. Put broken mods and idfix mod into the mods directory.
4. Start the game. Pray it works. If it doesn't, you're on your own (but most often it will).
5. Put all mods back into the mods directory.
6. Enjoy.
What happens is those broken mods receive IDs that they want, when launched without all other mods, and Idfix remembers which IDs those are. After this, when IDs for broken mods are stored in the Idfix.txt file, you can add all other mods to the mods directory, and it's going to work.
Here's the list of mods that I managed to make work:
Additionally, with a large amount of mods, sometimes you'd have a game crash in a very suspicious way, and after a long time of staring at "shutting down internal server", you'd find "java.lang.OutOfMemoryError: PermGen space" in your logs. This is fixed by adding -XX:MaxPermSize=128m to your JVM Arguments option of your profile in launcher.
wow, thanks for the help maiden, you should add those directions to a FAQ of some sort as well, i gave up on it and bugged my GF into getting the id conflicts fixed for this instance since she was the main one who wanted to update to 1.6.2.
i'm still suspicious that she may have missed some, we keep getting gregtech items when breaking BoP flowers, so it's suspect if nothing else.

uh can this fix that dupe freezer id crash when the aether 2 mod is installed with anything that has a freezer block/item,although other mods don't mind having other freezer named items/blocks.

There is no ID Resolver or fixer for 1.5.2 or any other similar mods that I am aware of atm.

You could ask one of them to change the entities name in their next update, they are both popular mods, he could rename the freezer entitie (furniture mod) to icebox, or something like that.
well now that i know how to deal with certain mods that misbehave if their IDs are changed by this mod this is quite an indispensable little tool, certainly going to use this for our server from now on, saved me at least a few hours of tedious mind numbing boredom!

Superjustinbros: it doesn't touch mods at all. Remove idfix jar from the mods directory and it all will work just as before. Or won't work, just as before. Did you forget to install CodeChickenCore dependency?
This mod will also mess with mods' world generation IDs! It will take the IDs above 255, which will break your server/client. This will most likely happen:
Could this issue please be fixed? Like making it not mess with IDs below 256? This took me several hours to find out and hopefully it's the right diagnose.

133 mods loaded plenty are world gening with over 256 as the id and I have no such problem.

The fix was simple. It appears to be a glitch when regenerating config files idfixer is doing its thing at the same time. It does not appear to affect the server because regeneating the config folder works flawlessly while idfixer is installed.
1. Remove idfix from your mods folder and rename your config folder to something like config.broken.
2. Run minecraft which will regenerate your config folders configs.
3. If Minecraft tells you something about conflicting IDs, ignore it.
4. Reinstall IDFix
5. Run Minecraft and it will generate an idfix.txt file and your crash should be gone.

Removing Simcraft fixes it but using an idfix.txt generated by the server works with Simcraft installed. Weird bug.

I went back and found it.
Actually it isn't one of those mods. ID 1057 from legendary beast has a conflict. Idfix decided it was a good idea to give legendary beast priority and 1057 from simcraft, which just so happens to be a liquid so the game gets a sweet crash.
Fix: go into idfix.txt and change legendary beast to whatever idfix set 1057 from simcraft to and set 1057 from simcraft to be 1057. You could also manually edit it in the config for simcraft which is worldgen.cfg.
legendarybeast.cfg
Same fix should work for any mod that does something similar to this.
If your lazy installing simcraft first then running the game with idfix installed then adding legendary beast should also work.
Another mod with the same type of conflict is buildcraft and minersdeluxe.
I believe it does not work for biomes. I had Plenty O Biomes, ExtrabiomesXL and Highlands working fine (after some manual biome ID changes): After loading and playing a world for a bit I then added Better World Generation 4 and your IDFix. Ended up manually changing IDs to get BWG4 working with the others.
What did you have to do to get ExtraBiomesXL and Plenty'o'Biomes working together? I tried, but was unable to make them coexist. (Granted my main interest in adding Plenty'o'Biomes was in getting volcanoes back.)
Some mods just break when they are assigned different IDs, and some, like AE (also IC2 and immibis mods do this), refuse to work if they think there will be a conflict.
I classify both kinds as broken mods, and here is the procedure to make them play nice:
1. Delete the Idfix.txt file. This deletes all ID mappings, and may have a very negative effects of your existing worlds.
2. Move all mods away from the mods directory.
3. Put broken mods and idfix mod into the mods directory.
4. Start the game. Pray it works. If it doesn't, you're on your own (but most often it will).
5. Put all mods back into the mods directory.
6. Enjoy.
What happens is those broken mods receive IDs that they want, when launched without all other mods, and Idfix remembers which IDs those are. After this, when IDs for broken mods are stored in the Idfix.txt file, you can add all other mods to the mods directory, and it's going to work.

There is no ID Resolver or fixer for 1.5.2 or any other similar mods that I am aware of atm.
You could ask one of them to change the entities name in their next update, they are both popular mods, he could rename the freezer entitie (furniture mod) to icebox, or something like that.

Did the ID Resolver screw around with some of these mods when trying to fix some of the ID's?
you sure that's still a thing? i've been told multiple times that worldgen doesn't need to be 256 or below and that was around 1.4.7 or so if i recall.

i keep making the same mistake, i think "oh, i've given them a few months, surely it'll be fixed by now" THAT is why i seem to ALWAYS be angry to some of you, my advice is to get the lead out.
there were nice things here, until the mod author threw a tantrum.
133 mods loaded plenty are world gening with over 256 as the id and I have no such problem.
I was able to replicate your error:
The fix was simple. It appears to be a glitch when regenerating config files idfixer is doing its thing at the same time. It does not appear to affect the server because regeneating the config folder works flawlessly while idfixer is installed.
1. Remove idfix from your mods folder and rename your config folder to something like config.broken.
2. Run minecraft which will regenerate your config folders configs.
3. If Minecraft tells you something about conflicting IDs, ignore it.
4. Reinstall IDFix
5. Run Minecraft and it will generate an idfix.txt file and your crash should be gone.
Now heres a real problem:
This is really confusing and weird.
Removing Simcraft fixes it but using an idfix.txt generated by the server works with Simcraft installed. Weird bug.

HDShatter: Well, apparently Simcraft is one of those mods that doesn't like when you change its IDs. I described the procedure of dealing with those in: http://www.minecraftforum.net/topic/1928632-162smpforge-idfix-resolve-id-conflicts-automatically/page__st__60#entry24023816
I went back and found it.
Actually it isn't one of those mods. ID 1057 from legendary beast has a conflict. Idfix decided it was a good idea to give legendary beast priority and 1057 from simcraft, which just so happens to be a liquid so the game gets a sweet crash.
Fix: go into idfix.txt and change legendary beast to whatever idfix set 1057 from simcraft to and set 1057 from simcraft to be 1057. You could also manually edit it in the config for simcraft which is worldgen.cfg.

Same fix should work for any mod that does something similar to this.
If your lazy installing simcraft first then running the game with idfix installed then adding legendary beast should also work.
Another mod with the same type of conflict is buildcraft and minersdeluxe.
What did you have to do to get ExtraBiomesXL and Plenty'o'Biomes working together? I tried, but was unable to make them coexist. (Granted my main interest in adding Plenty'o'Biomes was in getting volcanoes back.)
