This is a known issue, if you want to, you can keep the books until 1.7, when the bug is fixed, and later deconstruct the enchanted books with a book in the book slot to move the enchantment onto the book.

Cool. Mainly wanted to make sure it wasn't just me. That's what I'll do then
I purposely left out any recipe containing dye or milk buckets due to that the way metadata works, you would get infinite ink sacs from colored wool, and infinite iron from cake, However, wool turning into string should not have been affected. I forgot to add recipes that allowed turning colored wool back to string. Should be fixed in the next update (which may be 1.7, I'll see how things go).

I found a work-around. Make a bed with the wool, then deconstruct the bed. The wool may come out black when the bed is broken down, but you can still pull string out of it. You do lose the dye, but if you're looking to produce string, that's not an issue. Remember that mixing wool colours doesn't matter for a bed, but if you end up with a leftover wool or two, just make 4 or 8 of the string back into basic white wool so you have 3 for a final bed.
I love the deconstruction table. A few of my players and i were talking about it today and were discussing how we would love to be able to edit the config to add in our own custom recpies. This also, if you added the option in the config, would allow people who run many mods to manually add in support for the mods they use.
Any chance of this in the future of the Deconstruction table?

Yes, that's the primary reason I got it.
For now, it only works on basic white wool. For other colours you need to first make them into a bed, then deconstruct the bed. This produces some weird black wool which has a messed up item ID number, but which can be decnstructed into string.
I have found another oddity which may need fixing.
Just about everything which comes out of a deconstruction table has a messed up Item ID number, and it often won't stack with 'real' items of its type. Sometimes it won't even work in crafting recipes. To fix it, get a single item (or small stack) of the real Item ID in your inventory, toss the messed-up kind on the ground, and then walk over to pick it back up. This (usually) stacks the buggy version into the good type, fixing it. Why you can stack it that way but not by doing it directly in your inventory I don't know. For some stuff like buggy-ID stone or wood you can place the blocks and then mine/chop/etc. them again to fix their Item ID. For oak slabs, even that doesn't seem to work.
This buggy Item ID thing also seems to affect the 'enchanted' books which are missing the word 'enchanted' (and don't work in an anvil). The drop & pickup trick doesn't work on them because the real enchanted books apparently don't stack. I hope this helps get the books fixed.
Even though 1.7 allows multiple enchants per book, would it be possible in the update to have more slots on the deconstruction table for books, so that you could isolate the enchants on items and books?
Like, if you had an unbreaking 3 effeciency 5 pickaxe, you could put a book in two of the slots and you'd end up with one unbreaking 3 book and one effeciency 5 book.

-fixed items with a damage values (like wood) having a damage value of 32,767 and not stacking with other items.
If it isn't too much to ask, why not make the opposite? It would then be something similar to the Craftguide mod by Uristqwerty but make it a bit like this mod and perhaps call it "Construction Table". Since the CraftGuide has been inactive or the author shows no progress since 1.7.x came out, (please correct me if i'm wrong if CraftGuide has not been active since) and there is no similar mod that would give players the recipes for simple to the complex things in minecraft.
You found a way to "deconstruct" items, i believe you can also "reconstruct" them.
