I don't see your problem. Minecart spawners spawned out of spawners seem to work just fine. They do have pigs in them but they seem to work.
Are you using the inventory editor or the entity editor beta? Saving favorites is broken in the entity editor beta, and will be fixed in the next version.

For everyone who says MCP did not update or that he needs to wait for it YOUR WRONG! Once you go to minecraftforge.net
Go to 1.6.4 and download the source you no longer have to go to the MCP website for coding. Once forge is updated mcp is updated.
When you install it mcp is downloaded for you and put the the forge folder. Mister_person you are a great coder but you should have known this. And finally as I end this message i would like to know why favourites are not saving in 1.6.2.

Ok guys, updated for 1.6.4 finally. All of the changes to the inventory editor that were in the entity editor beta are now in the inventory editor except for the gray item background since people didn't seem to like that.
Please ignore my apparent noobliness for the purposes of this post. Why is it still beta? This mod does almost everything ever, and has practically no bugs, from what I've seen. It's done. I'm not saying it doesn't need updates, but it's done. You did amazing. Now about those updates:
RGB sliders or color wheel(or square ) options for armour coloring (notice the fact that I use two different versions of English in that sentence)
As has been mentioned before, intuitive mod item/data value detection
Beacon editing
Lore/item name colors, italicizing, bold, etc.
Mob/ spawner recording (favoriting)
Working favorites
"Edit Entity Riding this Mob" button
That gray background in the items menu is gay (but that's okay)
Edit a mob by hitting your edit key (R by default) on it
or spawner
A faster-access favorites creative tab (with a glowy emerald icon or something)
As long as you're creating new favorites tabs, add a "Utilities" tab (With a crafting table icon or something) Which would give you pictures of every utility item (anvil, ender chest, enchanting table, etc.) that would open their respective GUIs when clicked. Maybe.

Data value detection: This should already work. I use the same method the creative menu does to determine which data values to use, so if it shows up in the creative menu than it should show up in the mod.

Favorites: One of the reasons it's still in beta.
Riding: I have a much better system planned for riding entities, but I'm not sure if it will be in version 1.0.

Creative Tabs: I wasn't planning on doing that, but I might think about it if I decide to drop modloader support.

It is impossible. That's why there's a button with a § on it.
I'm not sure if it's fixed in 0.2 but it will definitely be fixed in 0.3.
