I do not know what to recommend. I use all of those except MFR myself, plus Advanced Thaumaturgy, and I have not encountered this crash at all. You use quite a few mods, perhaps it is something else?
I was able to replicate this, it seems to be symptomatic of MagicalCrops loading before Thaumcraft (and probably causing an API conflict). If you delete the entire thaumcraft folder from INSIDE the MagicalCrops zip, however, everything works as expected.

That makes sense. Do you know what would cause Magical Crops to load before Thaumcraft for some and not for others? Also, since I do not experience the crash, is it safe for me to leave the contents of the zip unaltered or should I also delete the API?

I would imagine it has something to do with FML's mod sorting. I don't think MagicalCrops defines any dependencies, so the FML places it wherever it is comfortable: some people's loadout will put MagicalCrops before Thaumcraft whereas others will find the opposite to be true.
If you're not getting this particular error there shouldn't be any harm in leaving the contents of the zip unaltered.
Also I have to disagree with strong essence being enough for oil. No way. It needs to be extreme or it will be way overpowered. Oilgen in every other mod is NOT cheap, and that's for a reason- it's a top tier liquid fuel. In Thermal Expansion for example it is only outdone by its own Blazing Pyrotheum fuel.

Stone seeds sound a bit like overkill to be honest, but I think maybe end stone seeds could be cool. By the way, epic mod, totally getting it.
The post you quoted is comparatively ancient, and all those things he asked for are already in. "Seed essence" I can only assume is magic essence, which you can get seeds for by breaking grass. End stone can be made with ender essence, blaze rods with blaze essence, (cobble)stone with earth/fire essences and obsidian with obsidian essence.
But you could also make coal seeds and turn them into liquified coal, which would also be a nice power source too, Mark has to decide if he will implement oil seeds.
Liquefacted coal < refined fuel in total RF amount. Also, liquefacted coal is limited to use in Thermal Expansion as a fuel.

I said you can only use it in Thermal Expansion as a fuel source. Refined fuel is a more universal fuel as more mods actually define its use. Unless I'm mistaken and there are mods that can burn liquefacted coal in their machines of course, which given Thermal Expansion's popularity might not be far off.

Haven't been very active on the forum since I have been working hard on Magical crops, some very nice updates to come in the next public beta, also going to start working on updating the website/wiki for better information on Magical Crops, thanks for your patients.

I'd like to report a few bugs:
- When you break the crops, with things like Sickles, sometimes they drop seeds with metadata, and that seems to indicate the growth of that crop.
- MFR Harvester will harvest also with metadata
- MFR Planter will plant the seeds with metadata, leading to being possible to plant a fully grown crop by placing that bugged seed in the Planter.
- When a fully grown (bugged) plant is planted by the Planter, if you break it by hand, it'll always drop excess seeds.
I bet this is all related to the relavent area to drop the items when the crops get destroyed, I guess if it's fixed there, then it would fix everywhere else.
Even more bugs:
- Force integration is on even when DartCraft is not enabled.
- Wither Crafting recipe for the Skull and Bottle o' Enchanting have conflict.

thaumcraft updated its API and is causing a crash.
This was discussed a page or two back. Just remove the thaumcraft api folder from the magical crops zip as a workaround for now until the next release.
Just letting you know...The new update for thaumcraft 4.1 mod is conflicting with your mod API... I'm a YOUTUBER and make lots of videos and use your mod a lot and it just crashed my game after I updated thaumcraft... to my custom modpack... I reworked the modpack and found this to be the problem... would love to add your mod back in but until then... I will be checking for a updated version from you...ADVENTUREPROS channel... searched the topic for light infused and didn't see it mentioned: is it just me or do light infused stone types disallow placement of blocks like machines and torches etc on them for others? is it possible to make it behave like normal stone/stone bricks while retaining light emission as opposed to behaving like glowstone with a stone texture?

Ako made build that uses Rotarycraft fans and ExtraUtilities watering cans - you can't call this OP because it is just "auto-creative" item spawaning. Actually it is Ako's fault not intermod compatibility :). I still think that old crystalizer idea could be really cool
