Sounds, then, like I should just install this over my ExtrabiomesXL 3.13.0 version... because from what the last reply said, upgrading is not possible due to it being v4 being incompatible with previous versions.

That just leaves the "Vanilla Stone never spawning" issue, which I'm still unclear about.
TGMagus, with Underground Biomes, vanilla stone should never generate unless the option is enabled, which makes it appear like other Underground Biomes.
But due to worldgen bug, some chunks can be unaffected by the mod, leaving original stone intact.

I can confirm that Underground Biomes sometimes does not generate its stone types.
If you look at a map of my server: http://mc.ccplz.net/map/
Notice in the biomes that are covered in stone, some chunks are vanilla stone, other chunks are underground biome stone.
Its not vanilla stone biomes generating even though my config has them off, its entire chunks which simply refuse to generate fancy stone biomes at all.
I love this mod so much! It really makes exploring caves and building so much more fun!
I created a "How To" video for this mod, in case there was any difficulty in installing it. I'll also be doing a Mod Review a little later.
After some mad debugging I think I have beaten the worldgen bug. Please test!
Now you shouldn't be seeing vanilla stone unless the corresponding option is enabled in the configuration, and it should replace stone late enough to let ores from other mods generate properly.

There is ore dictionary support, so you should be able to craft using modified stone just like vanilla stone.
What exactly are you trying to do, and what doesn't work? Make sure you're using the latest version.
So far most of the mods I use have had issues I work with a extremely modified version of minecraft so I don't blame you for the issues they have I just figured it might be issues with this mod but my biggest issue is with making stone gears from buildcraft it works with are magica no problem and wit natura and factorization but I'm not finding much more and I have somewhere near 100 mods installed all the mods in FTB plus universal electricity and some others
Do you have "Modify all recipes to include Underground Biomes blocks" enabled in config?
I just tried with Buildcraft, I can make stone gear with eclogite cobblestone just fine.
Are there any errors in your ForgeModLoader-client-0.log?
I think it may be that Underground Biomes gets loaded and modifies recipes sooner than Buildcraft can add its own, check the order mods load, do these mods crafting doesn't work with load after UB?
I have underground biomes loading after buildcraft it's one of my last ones and from my cursory overview of my forge log I didn't find anything that stuck out

I need to be able to reproduce the problem to fix it. Meanwhile I think I'll add a command to modify recipes on demand in the next version.
Mods with cobblestone recipes working: Factorization (crafting only, Grinder cannot process UB cobbles to gravel), GregTech (new piston recipe)
Mods with cobblestone recipes not working: Buildcraft, Railcraft, IndustrialCraft2, Thermal Expansion (Magma Crucible, Liquid Transposer), Reliquary, Equivalent Exchange 3, Forestry (Moistener, Squeeser), Applied Energetics.
Should I report corresponding mod developers to use oredict "stoneCobble" in their recipes?
