I can't replicate the issue, Trinary. I started a clean world, NEI'd myself a crucible, a Wand of the Apprentice, 9 knowledge fragments, a bucket of water, a bucket of lava, and a crafting table. I placed the crucible and table, crafted the theory, then tested by throwing in a variety of things (pumpkin, glowstone, bucket, flowers, and dirt for first test, >100 cheated golden apples for another) and tested both by left click (attempt to create something) and sneak-click (release essences into the air). I also tested with the theory in general inventory and on my hotbar, but still no crash.
The only issue I saw was when I used a Wand of the Thaumaturge (1000-vis wand) to attempt to create something from an overflowing crucible... It took a LOT of vis out of the wand, and Steve did a funky animation glitch while the wand was recharging. It tried to bring the wand back up to 'ready' position but kept glitching out and restarting the animation until the wand had refilled. No crash, though.
More information might be useful in repeating the bug:
Are you able to repeat the crash?
Had you been playing for a long time before the crash? (Minecraft has memory leakage problems)
What specific items had you melted down? (possible that items from a different mod aren't playing nice)
Which wand were you using? (possible error if the wand didn't have enough vis to perform the operation)
Were you clicking or shift-clicking the crucible? (shift-click functionality has been broken before by Mojang updates)
Azanor does watch this forum, so this is an excellent place to report the bug. It may take some time to nail down the cause, though.
Did you turn those 9 knowledge fragments into an unknown theory or NEI'd to get one, then right click the crucible with stuff inside? (What might also help reproduce the problem is that when reproducing this problem i have no research(as in a fresh single player game) and am putting in a little dirt, some cobble, and a pinch of gold.) The crash happens everytime, btw this is also occurring on single player only.

loveing this mod so far but im haveing problems with research
i got 3 research papers going and all stuck and will not progress past the current %
Thaumomether is stuck on 40% with only magic aspect showing there is no other ? to sugest any thing missing
Magic Tallow has no % showing on the papers and ignis at 100% and no ? to sugest any thing missing
Iron Transmutation is stuck on 72% with metal on 100% one ? is showing but ive threw alsorts in and all grayed out and ive wasted loads of iron on it and nothing new shows up
There are Aspects missing, you just have to try/figure it out. Obscurus [the ?] only show up when you're 50% done. And it reveals which ones are when you get to 75%.
Try to think about the thing you're researching and read the description, if it's already revealed. For example, what is tallow? Think of what is related to that and throw that in the Research Table.

The metal, iron only has one aspect, metallum. You have already completed the portion of the research dealing with metallum; you need an aspect that is not in iron. You have completed the iron portion of iron transmutation; what remains?
i have a bug with your mod and FZ, if i put reduced chunks, crystalline metals, or sludge into an arcane furnace, they get spat out as themselves instead of a smelted form, i'm not sure if it's your mod or lemmings, but i hope you two can fix it. it also seems that if an item goes in to fast (i'm using some BC gold pipes) it gets spat out (for example, pork chops and potatoes are items that get spat out if they going to fast via gold pipes, sometimes they work, sometimes they don't) i hope you fix those two bugs (unless i'm just stupid and it's not a 100% chance that an item gets smelted in a arcane furnace with or without the arcane bellows (i don't have them yet) ) anyways i hope you can fix it (unless it's the not 100% thing)

plains, meadows, woodlands, forested hills, forest hills, shrub land, green hills, green swampland, swampland, redwood forest, lush redwood forest, savanna, and any rainforest, and I also think Fir forests. A lot of these are from extrabiomes. Also mystcraft ages are your friends

seems unlikely seeing how Azanor had pipes in thaumcraft 2, I doubt we'll be getting it as Azanor will likely want to stay away from the tech stuff and wants this to remain a magical type mod and not a techie mod.

mmm I see I've seen a massive oil spout on one of my maps, it spawned right near my spawn point and was the edge of a savanna and lush redwood biome.
I really wish the Sphax texture pack for chiseled brick and basalt bricks wasn't so plain looking...
It's a known issue that both mod creators are aware of, and part of the reason I'm anxiously awaiting the next Thaumcraft update to see if it fixes it, since the world feels dead without Mo's Creatures, and Thaumcraft is awesome fun (especially without tainted land eating my world and becoming an obsessed war between me and the advance of the evil purple blocks..I can actually enjoy more things about minecraft again yay!)
Temp workaround:
In the meantime you can get back mostly proper spawn if you go into Mo'Creatures in game options > spawn settings and set 'Change vanilla mobs' and 'Despawn vanilla mobs', to NO. It takes away your control over vanilla mob spawn rates, but does remedy the problem.
I haven't used Mo' Creatures in a while, but I remembered there was a workaround. This is the one I was thinking of, and works pretty well, IIRC. Thank you for refreshing my memory/sharing this with the forum.

I've tried both ways, both as a crafted theory and as a cheated-in one (same item ID in both cases, though). I did only test on SSP, but that's the environment where you're seeing the issue, so we should be OK there. If you delete that theory and make a new one, are you still seeing the crash?

I have a request to the mod creator for future updates...
Make Golems stand still for 10 seconds or after being placed before running off so you have a chance to click them and assign their tasks before they run off with a random object to take to a random chest.
Especially if setting up lots of golems, it's really annoying to have to chase the golem down and try to catch it so you can give it a task, especially since using the wand on a golem can be problematic in a cluster of golems.
Mmm love the gravity/portal gun... able to take the logs that have tap holes from IC2 and grab them and then stack them. Allowing for a smaller sized sticky resin farm and thus allowing me to cook/extract said sticky resin into rubber to use in thaumcraft research and aspect extraction.

Heh, I thought about this today, but didn't tested to see if it worked, since I'm not using IC2 machines.
Sorry to ask again, but does anyone know how to make Aura Nodes regenerate in a Mystcraft Age? I've tried about 5 times now, and only my overworld will regen. My Age is still devoid of Aura Nodes... (I have followed the steps correctly, set required values in the config to true, and have changed the Regen Key.)

That is a known issue with optifine.
