I'm not removing anything if I can help it. The only things I'm removing are things like the marker blocks that have been replaced with a better mechanic, or things that simple aren't needed anymore.
One thing that is going away though is the infusion altar - at least the 3.0 version of the altar. Currently the Arcane Workbench sort of takes it's place since it has a somewhat similar mechanic. Something new will replace it however as a third form of crafting (the crucible and arcane workbench being the other two).
I might as well mention that crucible crafting will change slightly. Firstly it will be slightly more 'active'- you can't just dump stuff in and let them sit. Once you start crafting you better plan on finishing it. However it will become easier to create multiple things without wasting too much essentia. I'm still hammering out the details so I don't want to go into it too much.
As for how far I'm along: I've hit a bit of a speed-bump. I'm doing really tedious copy-pasting and editing atm of all the old research text. Its taking a lot longer than I expected, but since I've added quite a bit of functionality to the thaumonomicon it has to be done. I'm no writer and English is not my first language so its way more painful than I expected it would be *sigh*
The research system itself is basically done so expect a teaser video soon . It just needs a lot of playtesting before I can call it complete.
Being a fan of writing as I am, if you have any concerns about proofing or wording, you can come to me. I'm quite a stickler when it comes to grammar (and spelling, and syntax. . .). Mind you, I'm not making a grab for "beta-testing"; just helping to make the mod as good as it can be. Any content will stay strictly confidential.
Also, yes, the changes probably do merit renaming it to "TC4". After all, each Thaumcraft iteration has been, if nothing else, marked by a new form of research- first none, then "throw items until you get knowledge fragments", then "try stuff to see if it's involved", and now "explore and then try stuff, probably".
I'm a huge fan of Thaumcraft 3.0, but honestly didn't know about it back in the days of yore (2.0 and such). What exactly is the Taint? It looks cool, but I'm fuzzy on what it actually does, beyond make a nasty biome. Is it extremely dangerous?
Can't say much on TC3 (4?) taint but back in 2 it wasn't too dangerous. Only thing was everything turned purple and made some mobs turn into tainted variants with more health and stronger attacks. Friendly mobs turned hostile when tainted as well.
Taint appears to have gotten a buff in the next update. It seems to damage you as you stand on it as well as new hostile mobs (not tainted variants) born from the taint itself. For those who fear such a thing it is limited to a biome so you can just build away from its location.

Hey azanor, back in the thaumcraft 2 days when an area had very little vis the world seemed to die. I really liked this idea and I am wondering if you were planning to bring it back along with the taint?

Because if you're trying to install this in 1.6.2 that would be the problem. This isn't updated for 1.6.2.
If you're using minecraft version 1.5.2 then it might help if you post your crash report in spoilers. It's hard to diagnose what the problem is with no more information than what you've given.

That link looks suspicious so I'm not clicking it. However, assuming that is a modpack, kindly remove Thaumcraft 3 from it.
You see, Azanor has this no modpacks policy. Only certain people he trusts are allowed to make public modpacks with his mod in it.
Long story short, you should always figure out a mod author's modpack policy before including it in a public pack.

What he said - unfortunately trying to upgrade an old save to 3.1 will more than likely cause huge hilarity. I even changed the block and item id ranges to make things neater and a bit more future-proof.
I'm seriously considering just calling it TC4 - while there are technically less changes between 3.0 and 3.1 than there was between TC 2 and TC 3, the changes are gamebreaking enough that a major version change could be in order.
"Semantic Versioning" doesn't speak to the undefinable sense of how much code has changed, but to compatibility. Which is - for the end users - a far more useful way of versioning things. major version number changes imply 'breaking' changes. minor version number changes imply smaller, non breaking changes - features being added to existing worlds, and the 3rd number - "patch" is reserved for changes that are a bugfix.
Use it - or don't - I find having a formal definition for building version numbers helps me as a software developer. And as a user of software.
