You may be right, describing them as lag spikes. Your description is accurate to what I've expierienced. I suppose the only solution is turning down the graphics which is odd because I have a Ivy-brdge i7, plenty of ram, a GTX 660Ti card, and a SSD.
That may not fix the spikes entirely. With the mods I have installed, shaders and render distance I get 100+fps, but I still get lag spikes. Even if I lock my fps to 60, so it's not like my Gfx card or CPU are struggling, I still get them.
Have you allocated extra RAM to Minecraft and Java? Also are you using 32bit or 64bit version of Java and the full version not just Runtime?

For me it's somewhat logical to have all the same version in any programs. If my server is 1.7.2 i'll use GLSL compatible with 1.7.2, same for the rest.

The rain is more or less visible, I can't figure out why seus 10.1p1 doesn't show it at all.
10.1p2 is pretty nice, but it lacks of the 10.1p1 "visual ambiance" to be perfect.
maybe its about the versión of MC and ShadersModCore... (I'm using 1.6.4 and GLSLshaderscore 2.2.2 both latest versions available, maybe they need to update the shaderscore for 1.6.4...)
Been roaming back to Minecraft, saw the Unbelievable Shaders Mod and instantly wanted to try it out .
I actually did try it before, but it was on my old PC and well, ehehe, let's not talk about that..
Anyhoo, tried this out on 1.7.2, along with the R3D.CRAFT x128 Default Realism Resource Pack, and to be fair this is the dang best thing I've ever seen in Minecraft. A mindblowing enhancement.
So I recorded 2 videos of my sightseeing with the shaders, for fun and to teach myself on making videos and editing, etc.
So umm, here's the videos if you'd like to see them, I put in the 1.7 music in the background while exploring on both videos, blends in really well."
Real Craft", the video I made with the Shaders in the Overworld. Named the video like that because it all looked so "real" .
Aand "The Real Nether", the sorta sequel to my prior video showcase thing. I loved the really dark atmosphere of the Nether, and that really bright lava, it burnt my eyes out with my 27" monitor hehe.
A great Shaders mod overall. From what I understand you're really focusing on the Overworld with the Shaders, cause I noticed in the Nether the skybox had the clouds still. And I ventured into the End to see what it was like, well if ever you're planning on adjusting the End's atmosphere, I suggest you take a look when you have all your higher priorities settled.
Thanks for making this awesome Shaders pack, going to try it along with Chroma Hills! (those pics convinced me ). Oh and also, awesome volumetric clouds, can't wait to see them more!

I've allocated 2GB of ram from both the Java Control Panel listing and in the Minecraft Launcher. I believe im using 64 bit java, and I'm assume that because Java is listed in the Control Panel that its not simply the runtime.
I'm noticing weird bugs too, when I have no shaders on, and turn them on, I get an error in the chat saying "Invalid program: gbuffers_weather". Is there something I did wrong when installing the shaders?

You can either adjust it yourself in the files. Or wait a few days/week for the full v10.1 update to release, this update has brighter nights.
Please help me! I've seen a lot of people using your shaders and others but when i try it comes up with this error where i cant see anything = also this is what its like when i'm in F1 mode = please help me!

Absolutely loving it, I've only got a small issue when it rains or snows. Not sure if it's limited to that or if there's another issue involved. Some particle effects don't print on water, they only print on solid blocks. I've included pictures below and if you look at the water, rain doesn't show there, and I'm a little confused. I can post logs and what not if I need to, but just wondering if I missed something obvious?

Edit: Taking a look at the second screenshot, I stopped using Chroma Hills because half the textures are normal and half aren't. Grass, which is a major block, isn't textured for me, it just shows up as a giant reflection like there's no normal map. Anyone else got this issue for the combined mods above + resource pack? You can see the sand in both looks damn gorgeous, but the grass is as flat as slate marble.

Regarding the rain, I would imagine the reason the particles are not visible over water is simply because they are the same colour.
I thought the same but as I mentioned above, it's the same process with snow, which is different and rather contrasting to the dark water. It's almost like a layered process from photoshop, the environment lowest, then the rain/snow, then the ocean on top. So the ocean appears to be almost over the top in the order it is printed onto the screen. I don't know how else to describe it.

You're right, you did say snow as well, sorry completely missed that. Hmmm that's interesting, I can't say I've personally noticed it. But then I've made a lot of changes to the config files on my game so I may have inadvertently changed something which effects it, or I'm just completely blind I'm gonna load up MC and have a proper look, I'll report back in a short while.
[Update] Well I'll be damned! I can't believe I never noticed that. I mean I've only played a couple of hours since installing SEUS and a load of other mods as I wanted to tweak and configure quite a lot before playing properly with them all installed, but I still should have noticed this. Hmmm how strange :-\
Well v10.1 Final is due for release any day now, Sonic said probably around Friday this week but it may be delayed slightly as he wants the website to be back up at the same time, hopefully this has been fixed in the final version.

Haha, trained eyes for detail, it's pretty subtle though so I don't blame you for missing it. I assume this is confirmation you're the same though Euphoria? If that's the case then I haven't done anything wrong and it's simply just how things are loaded for now. I'm not entirely rushed for a fix or anything, barely rains in MC as is and it's really not a fatal flaw.
So all in all, I actually plan to post some pics soon!

That tropical blue looks really nice, maybe sonic could add biome specific colours to water
something like:
open ocean - dark blue
beach - light blue
rivers - dark blue
jungles/swamps - green
islands - tropical blue

We need more info than that. Changed what, configs, shader packs, versions...... And blurry, blurry how? Add a screenshot.
