It's terribly Over Powered to have 3x9 EnderChests,
There's a simple solution to this: allow a 3x9 enderchest to be crafted for 3 times the cost of a 3x3 one, or maybe a little more. After all, there's nothing to stop the player from making three 3x3 chests for the same cost.
I don't see the total amount of storage per player to be much of an issue. It's already big enough that for practical purposes it's not going to be a limitation on anyone, so who cares if it becomes 3 times bigger? This is mainly about the convenience of having a reasonable amount of storage accessible through one container, so just set the price accordingly.
EnderStorage has 1 goal. Item transport. This is acheived in two ways, either through use of buildcraft/redpower for moving items long distances and between dimensions. Or for accessing your items from anywhere with the help of EnderPouches. If you combine the two, you can even set yourself up with 2 pouches, one that's stocked full of food and another that takes all your items and puts them in a large chest storage network, great for staying out mining without worrying about full inventories.

Because I'm not using RedPower/BuildCraft. (And I will get RedPower for 1.4.x when it releases but only for wiring and logic). So right now If I want the same storage in an ender chest... I can use up one inventory slot to carry a vanilla enderchest, and have one sitting at my base... or I can install your mod and have to carry 3 separate ender pouches (connected to 3 separate ender chests) to get the same storage. Couple that with the fact that your ender chests allow for any player to access them with the right colour coded chest/pouch meaning they can be used ad a shared inventory by players across the map... that made 27 slots great. Now I have 9... which serves me no purpose and even less so when me and my friends will start putting items in and the chest fills up.
You can say I get 36864 slots per player... but lets be honest I dont think many people will get that high. And even if some do, those are at best outliers.
So now I cant understand how its over powered to have 27 slots... you obviously didnt think so at the beginning... because all the screen shots, and the mod spotlight I watched (and based my download on) show 27 slots.
You could have given people the choice between an 3x3 or 3x9 version... (and in a way... I suppose you have, just not the preferred one in my case). I like the ability to colour code the chests, I think its great that they can be accessed by everyone unless you use a diamond on the lock. But nerfing them to 3x3 makes them useless for storage. Which considering that Storage is in the name of the mod is pretty sad.
i installed NEI and when I press the "E" key it says "shutting down internal servers" and then crashes. I tried unloading the mods that i use except for NEI and it still does it.

You're using Magic Launcher with a minecraft.jar that isn't called minecraft.jar? It needs to be called minecraft.jar.

So I noticed that NEI seems to scroll in reverse when I scroll it with my mouse wheel now.. Going from page 1 to 5 instead of from 1 to 2.. Is there a way to change this back?

I'd also like to ask for clarification on what the options in the last question (regard vanilla ender chests being disabled.) Obvisouly yes and no are self explanatory but is the config mentioned the '# of slots' config mentioned in the second portion or a config for allowing the vanillia ender chests to enabled and disabled by the user?
Also 6x9 is the size of a double chest, right? That might be worth looking into a double ender chest model, (although that more of me rambling about ideas and having no idea how hard they may be to actually implement.)

I have the same issue. I can assure you NEI is working properly. Maybe the author removed other mod spawners.
