I found out my issue, it might be the cause for you as well. My game was named "hardcore world" but I noticed the mod created its' file to store my way points "Hardecore World". Once I fixed the case back to all lower case, it worked correctly from then on.
Instead of storing all of the waypoint data in the mods/ directory, please store it in the word save folder.
Yeah, I was a bit surprised to see it stored in the mod folder and not the saved games. This causes way points to bleed through if you delete a world and then create a new one with the same name.
Hello, I use this in my Technic world. When I explore the underground channels, I leave behind a trail of way-points to find my way back. This lend to me having over forty way points My screen was a mess and I hated to go though and turn each one on and off when I wanted to dig. So, I then thought of a "Playlist" for way points. You could move way points into a "Playlist" and turn them all on or off using this. This would help me and others so much. Thanks.

You shouldn't need ModLoader to run Rei's Minimap... I know that when I was using this in 1.3.2, I wasn't using ModLoader yet (didn't start until shortly before 1.4.x). Given that Rei's Minimap is a featured mod in the VoxelModPack (which doesn't use ModLoader), you should be fine just using the mod on it's own.
Though, I'm not 100% sure of this... so either backup your /.minecraft/ folder and give it a shot, or wait for a more definite answer.
I would like to make a suggestion, it would be cool if we can configure our waypoints, like changing the color (not randomly), making it dissapear if you get too close (useful if you have a distant base) or too far (very useful in exploration of caves), etc.

Is there any way to keep the minimap from including the server IP in the loaded waypoints message? Having it output the server name (as specified in the multiplayer setup, or even simply respecting the 'hide server ip' flag would be a huge help. Outputting the server IP adds a lot of work in video editing to remove the IP that shouldn't be necessary.

So, my .minecraft folder got deleted, and I had a back up of the folder with waypoints, but the waypoints aren't showing up on the server I play on, can anyone help point me in the direction to fix this?

Whenever I move on 1.4 the mini-map goes all derp as in the picture and it means that I can't look at a very big area at all. I am really annoyed as I make lots of use of a minimap but as is it is useless.

The solution to that is updating Optifine to D4 or D5 (I didn't test D5 so I'm not sure if it has that problem, but with D4 it works), either that or stop using Optifine.

I'm not on my PC at the moment (won't be for a few hours, either), so I don't know ~exactly~ where those waypoint files go, but I recall they go in your /mods/ folder. If no-one has an answer before I can log into my PC, I'll double-check where I have mine.
Edit: Sorry it took a while to get back to you (had a busy day). You need to place your waypoints here:
\.minecraft\mods\rei_minimap\
You will need to make sure that the world name matches exactly (it's case sensitive) with the waypoint. There should be three files; "<worldname>.DIM0.points", "<worldname>.DIM1.points" and "<worldname>.DIM-1.points". Just replace "<worldname>" with the actual name of your world.

[Rei's Minimap] ERROR: Keyboard must be created before you can use query key state.
So I restart my client, join my game again, and it repeats.
I have no idea if the cause of this is me using a laptop, or uninstalled incorrently (Put the .zip in the mods folder)
