Think it's MoreOre/Mega Minecraft that adds them in. Also the reason why only half the mods are in is because that is all that will fit in at one time due to BlockID limits. He has different config files for different combinations of mods so check his spreadsheet to find which config file has most of the files you want.

As far as I can see it is installed, though I don't use it since it conflicts with EE. But I'll go test it now since I cant play my Machiene mod because it doesn't seem to be compatible with EE 5.4.4 yet.
Edit: after some testing I either cant figure out how to open the portal (tried both the method on the forums and the one mentioned in the Wizard Workshop map) or it isn't installed.
Edit2: After further testing turns out you do have to actually install the mod, normal way you install mod, open minecraft.bin in WinRar or WinZip, drop all the files into it, works like a charm after that.
Any idea why it isn't working with the current version of AMCO? I'm using Minecraft 1.8.1 and all the others drop-in mods are working but when I install Twilight Forest the game won't even start up without crashing!

liked new mods but i wish IC2 fix the extreme lag if u go to other areas

No problems running the default pack, works just fine, but once I rename ModLoader-Machiene.cfg just to ModLoader.cfg and rename the original ModLoader.cfg in order to use that theme, I get the loading screen, but then it just closes out the window. Any ideas on this would be greatly appreciated, it looks like there seems to be still too many terrain sprites? There shouldn't be considering its one of the default themes, I'm not sure.

Something is going wrong with 'Level Up' when giving bonus XP for mining on your system.
You should be able to reset your progress (and maybe fix the problem) by renaming level.dat and level.dat_old in your .minecraft/saves/<world name> folders.
The mod won't be able to find the files and will reset thinking you've just started for the first time.

I have not seen either of your errors personally, but 'Level Up' was updated in Rev 7.
Maybe it's getting confused with old level.dat files.

I'm not getting lag due to IC2 on my system.
However, if you think it's causing problems for yours you can disable it in ModLoader.cfg
Start a new world, if still lag then not IC2 problem.
If no lag then your theroy is correct and you should continue to play without IC2.

Change "mod_wkBookmod=on" to "mod_wkBookmod=off" (makes room for 'Invasion', or add "mod_Invasion=off")
Add "mod_Fossil=off" (makes room for 'Mega Minecraft')
Add "mod_BetterCavesAndMore=off" (makes room for 'Portal Gun')
