Oh okay. You want to back up all your mods and whatnot and then use the regular launcher, use the Force Update option and start fresh. See if the issue remains.
So I updated the 1.2.5 version for 1.4.6 with my SSP mod.
It mostly works, except that it disables default commands.

It's a fork. I took the 1.2.5 SPC sources on github and updated them for 1.4.6/SSP. I'm planning to release it tomorrow, as for now: 1. /confusesuicide It doesn't work in 3.2.2 too, so it can be done later. /grow

3. WorldEdit's .s and <script>.js commands are not there.
4. As for now it's impossible to use @-commands, only /-commands.
However, some good news:
1. Plugin commands are actually displayed in the /phelp and the vanilla /help. Because of that, /help has now 36 pages. Without WorldEdit it only has 24.
2. I fixed the /superpunch that did not work in the 3.2.2.
3. Made the /path accept block names, and not just numbers.
Most are very young and are accustomed to asking Mom and Dad, this is an extension of that behavior.
Raising the minimum age would help but they lie too!
When I was a child, my mum would tell me: "If you want to know, then look it up!" and point at the shelf full of encyclopedias, dictionaries, and reference books. We didn't ~have~ Google back then, to "Just Google it!", and I did just fine.

And given that I read ~every post~ in the thread, before I can post, reading your conversation made me laugh a bit... not at either of you, but at the idea of punishing people through the monitor. I wish we had that technology.
Please help me out. I spent all day making a map on a super flat world, using the world edit tools and junk, then I saved it. When I came back to the save, most of my work was gone. Rooms were either cut in half or missing altogether. It has messages saying "Unable to locate sign at [coordinates]" and some of the chunks were completely missing. Most of the rooms were deleted but the ground under it was fine, but some of these chunks were black voids that lagged me when passing through it.
I also find that if I move around, or reload the world save, that different chunks are missing than before, and some rooms appear and disappear, as if they're being deleted on proximity. This is really ing me off as I spent all day on this. I used the 1.4.6 installer.
You have to have something else, installed, to be getting the "Unable to locate sign at [coordinates]" errors. The current versions of OptiFine ~frequently~ pop those error messages up, and if you don't configure OptiFine correctly, you end up with errors almost identical to what you describe.
Which makes me question the "It's a pure vanilla client, with just SPC installed" statement you make later on in this thread.
I noticed a lot of chunk-holes when I had set every graphic setting to highest available because I thought with 6GB of Ram I'll be fine - but apparently neither my RAM nor my Graphic's Card could take it so I reduced most of them down again and got rid of the chunk-loading issues.
OptiFine's main "installation" post suggest that instead of having the "default" (1024Mb or 512Mb) Ram allocation, to actually go lower, and use only 350Mb instead. Though, to do this, you need to be using Magic Launcher, for your installation... and I don't know if you are, right now.

Though, Exalm has demonstrated his own "modified SPC" (based on the 1.2.5 SPC, with his own twist on it), and has stated a possible public beta release tomorrow... so keep an eye out for that.

i do not have a META-INF folder,
i am not using an in-browser version,
and i downloaded version 4.4 to my 1.4.6, which i hear, is correct.
my render distance is on small, and every video option on the lowest setting, but thats not the problem, because these rooms were physically deleted. when i was running minecraft, building it, i was noticing a lot of lag, mostly short, complete stops inbetween moments of it consistantly working. i did notice the wand was not acting like it does on my server; when i select a 1st position, the block breaks and selects the one behind it, where on my server, the broken block is selected, and then replaced. im not sure if this is supposed to be like this but thats how it is
The fact that you were getting those "can't find the sign" errors, makes me think you ~must~ have OptiFine installed, or previously installed, with lingering aspects of it in your .minecraft folder.
To give yourself a true "100% pure client" test, you'll want to make a copy of the ".minecraft" folder found in "%appdata%, and then delete the original completely. Then load your client, and check the "Force Update!" option, so that you re-download all your files.
Then do the typical installation of SPC (open minecraft.jar, delete meta-inf, drag and drop the /com/ folder and two separate class files into the main minecraft.jar "folder"). Then place Worldedit.jar in the /bin/ folder.
THEN test it out. It may be a pain in the neck, but SOMETHING is wrong with your installed client version... and you'll need to figure out what's going on, before you can solve it.

Simo will most likely not add anything anymore. If you want something like that code it in yourself or ask someone else to do it. The Mod has gone Open Source so everyone who wants to recode the whole mod everytime Mojang updates MC can feel free to do so.

When doing the manual installation, I know you delete the META-INF folder in Minecraft.jar, copy the 'com' directory into the Minecraft.jar, and copy the WorldEdit.jar into the .minecraft\bin directory, but do we do anything with the ays.class and iq.class files? If not, what are they there for?
SPC is open source now... so if we get someone experienced with Java who wants to make mods, then we'd be able to get some of these commands back.
That's a shame... it is a real pain in the rear to get mobs (especially hostile ones) to stand still while you're working / filming a certain area for a video.
Your best bet in troubleshooting this issue is to backup your \.minecraft\saves folder somewhere, load the vanilla client/launcher, do a Force Update and start fresh. See if the issue is still there. If not, then proceed to install SPC manually. Load up the saves and check again.
I tried this, and it seems like it worked. I haven't seen any chunks not loading, or signs missing yet. It even seems to have less lag than before. Thank you to everyone who replied so quickly.
I don't receive any errors apart from when using MCpatcher it said that the iq.class file was being used by both forge and SPC. I have also tried installing a clean minecraft.jar and then install spc first then the other mods but as soon as forge is added spc stops working. I have sorted out a workaround (kinda). All i can do it using magic launcher i made a new mod profile (what ever its called) named spc. Then instead of using forge i loaded mod loader and added reis mini map and TMI. Then by using SPC auto installer i got spc to work on that profile although its very delicate (if that makes sence). For example if i try adding anymore mods including world edit CUI spc stops working again. There isn't any error or warnings it just doesn't load at all and then if i try using the auto installer it still doesn't work until i remove the profile make a new profile and then do it all again but cui plugin/mod didn't work so i give up on that and just left it as minimap, TMI and SPC but i have to always use the installer before playing minecraft for it to work.
Also if i switch over to the other profile with all my mods in it and with forge then i switch back the spc profile it doesn't work again so i have to use the auto installer again. Its very tedious but its all i can think of and all that works atm.
So i have to build what ever i want in the SPC profile then switch back to the default profile to add any other blocks contained in other mods such as jammys furniture mod.
By the way my OS in windows 8, minecraft version is 1.4.6 and all the mods including forge mod loader is also supported for 1.4.6 so what ever version the mods are at now they are the updated versions. Some of the mods I have that may cause conflict etc are:
Jammy furniture mod
mo creatures
smart moving
computer craft
more pistions
inficraft
more explosives
redpower (all modules)
ID resolver
(also all of the mods dependencies such as Play API etc)
Either SKMCLauncher or MagicLauncher would likely fix your problem. I'm NOT part of the Forge Scourge but a launcher allows you to choose what programs are active, and doesn't permanently modify your MC.jar. You don't need any ModLoader for SPC, add it first then (ugh) Forge. Only check the one you want to use at that moment. MagicLauncher is probably a little easier to grasp.
You'll need the SPC.zip not the SPC.jar. True for all programs used with launcher. They don't like autoinstallers.

Anything else may well be full of spy/adware. Your anti-virus thinks you to foolish to make an informed choice and disallows all!

Features:
All SPC 3.2.2 commands, including the ones absent in the SPC 4.*, like /spawnstack.
Commands are displayed in the vanilla /help.
Plugin commands are also displayed there.
/phelp and /superpunch actually work.
/path supports block names, and not onlt IDs.
Commands conflicting with the default ones were renamed. For example, /clear became /clearchat.
If there are any WorldEdit commands missing, it's a bug!

SPC is open source now, so anyone, and everyone, can make compatible mod APIs. I don't know that Simo has the time, or ability to do it right now.
