You're understanding ModLoader wrong. It's a silent mod. It doesn't visibly alter the game. It doesn't change the Texture Packs option to Mods and Texture Packs.

For some reason, Minecraft used to natively call that "Mods & Texture Packs" but that was changed eventually. It's possible that another mod configures that button to bring up a mod manager too.
Yes, it's pretty much automatic. (don't forget that you have to extract a certain class file from the Zeppelin zip and throw that in minecraft.jar too, if you're using a later version of Zeppelin)

You are required to extract wu.class from the mod .zip and place it into your minecraft.jar as part of installing Zeppelin.

You've still got a mod hanging around in your mods folder that's crashing the game because it needs GUI API and you don't have it installed. So, either clear out your mods folder or install GUI API.

For some reason, when I try to play with mods ModLoader allows them to load, but it doesn't allow me to USE them. With the TooManyItems Mod, it says that ModLoader is off. Is there a way to turn it back on? I've reinstalled it with the current version a few times already, but it doesn't work still.
I have used mod loader tons of times on a mac but right now I am using the latest version and when I copy the files into my jar and open mine craft I crash has installation changed or am i making a mistake
I use mcpatcher and so far ive downloaded TooManyItems and SPC and used mcpatcher to put them on. can i simply do what i did with them on modloader? or is more complicated than that?
Yes, just use MC Patcher to install it like any other mod, just be sure modloader is at the top of the list. Most other mods that also use the same files as modloader (MC Patcher will tell you) have been written so that they won't conflict with modloader. Most of them that is. Any mod that requires modloader and has conflicting files has to be compatible by definition.

currently running modloader, spawner GUI, elemental arrows, zombe's modpack, and TMI. for some reason whenever I use a bow, it will instantly select the lst slot of the inventory, or if the bow is in that slot, the next block over to the left.
Anyone have any Ideas as to why this is happening?
