I see you've made a very large area and has failed to fill the whole. You need a lot of practice. My question is, because you write from an account called MinecraftCTMmaps and do not know very well how to map CTM?

I plan to fill the empty areas with foliage of some kind
I have played lots of CTM maps so I have an idea on how to map but I am more of experimenting than anything, in fact my whole map will probably be one giant experiment...
EDIT: Forgot to mention, to make the area dark I put a bedrock ceiling at y =256, but you can see it :/
Any way to keep this dark and not see a giant rectangle in the sky?
You could just do /gamerule daynightcycle false then set the time to 18000, that makes it eternal night. If you don't want eternal night time, since this is the first dungeon, you could make it so when you place the white wool the darkness fades away.
Other than that, bedrock ceiling or world painter clouds are the only thing I can think of.
The village has this ruined feel, but the ground posses a more synthetic, plastic-y kinda vibe. I suggest you forgo all this stained clay stuff and go for a grittier block as your main ground layer. Like dirt, soulsand and speckled stained clay, or maybe patches of it stained clay. its hard to know before the foliage is in. But the lime green sucks for your theme in my opinion.
You really needed to add more height variation in. I might have made the water fall path toward a lake sized mass of water in the middle of the area. Just to fill in that empty space.

I'll add a couple hills to the ground and as for the walls well the cliffs don't have glowstone which is why you can't see any height variation, I can fix that
After I put in your suggestions, ima start on loot, spawners, and foliage.....

I advise you to first of all learn how to terraform natural and good areas. (But you never start making a map without a good idea in the head as is the area). I have not tried you to stimulate wrong, you just have clearly expressed my vision of your area as you put pictures. The area was nice, too rectangular and too empty too. I myself took me about 6 months to learn basic techniques and improve much to believe me prepared for the challenge that are make a CTM map with a serious quality.
The rectangle look was a bad mistake on my part, but I am honestly to far to fix it so :/

Although I am itching to get started on a 16-block. Your right, I need to practice terraforming and I think I am going to do that through 4 wool maps. I notice with CTM you can't just search on youtube for tutorials, it really comes out of practice.
Indeed I should probably not release what I am making right now, but honestly I am doing this for both people to play on and feedback. Like right now I am literally getting tons of feedback that's handy, I mean my area is at least a little natural looking, though I am still adding stuff to it.

It depends on what you're looking for. The skyline is flat once again but I like the shape for the most part. Maybe try to smooth out some of the random block clutter where there are just 1 lone blocks or holes in the wall.
I was aiming for a natural look, the skyline is supposed to be flat because again that wasn't my focus,
So where do you suggest I hit the erode brush at? I'm guessing at the random one block holes and lone blocks if I am correct?
Does anyone know of a bonemeal filter for McEdit? If it doesn't exist, it would be amazing if someone would make it :3 A bonemeal filter would be immensely useful for lazy mapmakers such as myself who want to get the perfect tree. The ability to grow a sapling in McEdit, undo and redo etc, would make tree placement much more pleasant. At the moment, I have to enter the game and McEdit back and forth. Meh!
