Well, you could make giant bedrock walls, then carve them with MCedit to make them look a bit less wall-y...
or you could pull the same trick LoZ did and make it so you're always in an area surrounded by two block tall hills, so you can't get out without cheating... look at the Legend of Zelda map to see what I mean.

Do you use MCEdit? It works outside of Minecraft, and is a powerful tool that can help you create... well, anything.
For example, if you need to use cliffs as natural boundaries. Well, one way of solving that could be going into the seeds forum, finding a seed that has cliffs near them, and then literally taking an entire section of cliff from that map, saving it, and then placing it inside your map.

i know what mcedt is, i use it to cheat puzzle maps all the time. i like the loz idea, but how do i build natural looking cliffs off of that border?
Again, cloning them in with MCEdit is by far the best method I can think of. What could look less out of place in a Minecraft world than something generated by Minecraft itself?

Just got done with a demo for my map. Its long enough to where it could be considered a finished small map so thats why I posted it on the forums but I still am gunna add more. I disagreed on a few things with your advice but the rest of it was well put and should help alot of people. The thing I disagreed on was taking a spot 1000x1000 and just deleting it all. I NEVER do that on any of my maps. I always carve my maps out of the true nature of minecraft by hand. and by hand, I mean with a diamond pick axe and three full stacks of tnt (only if necessary) and every noe and then mcedit to clear out a small room/bunker ect. And if a mountains in the way then I carve it out to where it benefits me.
