I am confused. i am playing the ssp normal, and looking through the goals. the first one says companion cube, which i thought would be the first place to start. i looked on the portal wiki, and i need iron for the storage cube it takes to make it. this doesn't make much sense. so i look at the other goals, and most require you to have iron or copper already, neither of which i have. am i just missing something?

Blitz, you are not alone. I talked with LexManos (forge) and Pahimar (EE) and they are working on it. The only thing we can do is wait until they find a way to "fix" it.

Regarding fixing my map. In the process of finding my way to the sorting machine I probably broke a few things since they changed the layout since their trial run.
Regarding thaumcraft stuff.
While not hard, getting leather can also take a fair amount of time depending on how you expand the platform and if you're not really thinking about it/familiar with the recipe. The main limiting factor in making goggles of revealing is really the tainted crystals since you would need to taint a chunk and use crystal ores. Which, I think, is a mechanic that should definitely be required to complete the challenge as it brings with it a number of problems.
The milestones I was listing in #2504 are really just items that I come across which are either not necessarily easy to get in the situation, or which might be dependent on an unlocked reward chest. Most of the crystals seem to be obtainable from wisps, so most of that is just building out large enough platforms in different biomes and getting lucky. Fighting wisps on a skyblock style map is particularly dangerous though, even with bow and arrows.
Some items I need to know how to get, (do not spoil if its a reward from the beast) are glowstone, tin, and rubber. If I should have access to these in some obvious way then please let me know.
You can craft glowstone from an IC recipe. The companion cube should be the next one in progression after/before the iron chest. You'll need some skeletons for the bones. The first 6 or so items are in a fairly strict progression. The remaining ones can usually be started on in some way as you unlock those first 6.
erm, how do u get tin on insanity? finished "where their story begins" and "a redstone paridise", the next i would guess is burn rubber, but i don't have tin, anyone care to help me out?

you don't need tin for burn rubber, you just have to get clever powering the machines.
I can't even get the first step done! I extract the the files that go into the jar, then delete Meta Inf, and then Minecraft doesn't work. And then I do it again, but leave Meta Inf, and it freezes on the loading page. Help?
