I've got the basic scoreboard set up where you kill an enitity, you get a point. However, I want for my map to have the ability to give extra coins for different mobs. Example, you get 1 coin for a zombie, but 3 for a creeper. I'm using the objective name Coins, can I run multiple command blocks under Coins for the mobs? If not, how do I get this concept to work?

This is fairly simple, yes. With 1.7 a large amount of objective types have been added, including the "stat.killEntity.EntityName". This can be used to track separate mobs.
When a player kills a zombie, their COINS score will increase by 1. If this increase occurs, the second command block activates, decreasing the players ZOMBIEKILLS score. If the player kills multiple zombies at a time, the mechanism will cycle through each kill until the ZOMBIEKILLS score reaches 0, and the player will receive the correct amount of COINS. This supports multiple players.
