I think that the anvils will be great! Not only for repairing and naming tools but also for some great traps since they are affected by gravity!I think that getting xp from breeding will be great because a side form that breeding does not really have much of a good use.
Looks promising! To the folks saying that anvils are too expensive: This isn't for repairing your plain iron and stone picks (the crafting box will still do that). This is for repairing your Fortune III pickaxe or Looting II sword, especially if they're diamond. And maybe folding in a few levels of Unbreaking while you're at it. Or recover that Protection III chestplate that's down to red. I do think naming is too costly, especially if it adds to the repair cost next time around.
XP for breeding is cool by me too. I like the idea of XP trickling in as you go around your Minecraft business. a little from coal, a bit from animal farming, the odd skeleton here and there, a level or two from smelting a stack of iron... and pretty soon you've got enough to keep a set of enchanted armour going, and maybe even play with enchanting a shovel for once.

I did some CraftTweaker scripts for Mystical Agriculture. They fill in a couple of small gaps in MA, and also let you make or duplicate not only vanilla plants, but the blocks, plants and wood from Quark and Biomes O'Plenty. Also spawn eggs for most vanilla mobs! The scripts are here on Github.
