The new tree is a giant mushroom and it just looks like someone placed a water source block above the lake. I think the new nightfall is just the new lighting system, idk about the clouds.

They are called Endermen, as blogged by Notch. They can pick up blocks and are neutral unless you look directly at them, i mean put your courser right over it, then it freezes and stares at you, then when you turn around, or stop looking at it, it CHARGES at you... O.O
