HERE (Note this link on works for YOU and only on IE) and rename trusted.certs to trusted.certs.old.
Then refresh the page.
We rename it as to keep a copy of the old version just in case.
Should this fail to work, I recommend you go back to the folder where trusted.certs.old was and rename it back to trusted.certs (if there is a new file occupying that name, delete it).

i've got a similar problem on both my Macs. it's the same problem with Safari, FF and Camino, as soon as Minecraft loads it gives me some blank security window which i can't click away. i can't play Minecraft at all now, which infuriates me a bit.

Same prob here(Windows XP), I was gettin the security window with no URL that you can't click (locks up all of firefox, however you can move the security window around as demonstrated) so i found and deleted trusted.certs.
It seemed like it worked but then after the first successful security window, it followed with another one, again with no URL, locking up firefox. > : (

Wouldn't using the "Remember this" tickbox solve the "redoing it every time" issue?
I too am having the problem of the frozen certificate box. Very rarely (lottery chance), it actually works, but oft not.
I tried uninstalling and reinstalling java, along with deleting the certs file.
I tried it in three browsers (Opera, Firefox, IE 8).
I tried creating a ‘junk file’ in place of the actual certs file (that is, I created a certs file with the letter “a” in it). This caused an error.
The second box seems to be trying to get a certificate from file://, a URL that does not even exist. That said, this is very likely not our fault, but instead a problem that Notch will need to fix.
I have been getting this error with the dialogue box before the new block types were added. So it is likely that this error was not caused by the differences in the updated version, but a problem caused by the server change.
EDIT: It seems that deleting the cookies and temporary internet files before each use is the key! Or just one of those, I delete both for good measure (most likely, cookies is unnecessary). This solution has only been tested in IE, however.
EDIT 2: Never mind. It worked for a moment, but not anymore. It seems that it’s no coincidence that none of our solutions seem to work for very long. This almost definitely must be a side effect of the server change.

Tried all fixes in previous posts (the files you were talking about did not exist in the locations you said they did. they were in a completely different location for me so I deleted them there.)
Anyone know if the freezing certificate box is even being looked into?

I was playing just fine before the server switch, so I think Joat is on the right track with his guess about something server side being the cause... although why it is hitting just some of us is beyond me.
At any rate, it'd be nice to know whether or not it is even on the devs radar...

Reload MineCraft.
We'll go from there if it fails.

Im currently reinstalling and deleting the .cert files. Ill tell you if it works
EDIT:
Firefox - installing and deleting cert files do not work. After pressing ok once, another "unclickable" screen will show up.
Internet Explorer - installing and deleting the cert files do not work. The same bug happens. You cannot click the OK or CANCEL and IE freezes up.
ALSO: The box asking to accept the digital security doesn't close. I always have to close it from Task Manager.
