No, no, Bukkit team as joined but that doesn't mean Bukkit becomes official. Read the Mojang page instead, they plan to do it fresh.
They choose Bukkit over the other teams because they wanted both client modding and server managing tools.

I'm guessing that we're going to receive an ingame method for setting up servers,
Bukkit-like tools for server operation, and the mod API that everyone wants.
I sure hope the API comes out soon. Sort of off topic here, but what exactly would an API allow us to do?
An API is basically a set of functions from what I know. Everyone would use the same functions and packages so that it would be easier to mix and match mods?

I think it allows different mods to work together properly, instead of having other people take the time to make mod packs(I do appreciate the effort they take to do that though). So it is easier for modders to update and change their mods whenever they please.
To answer the OP: It seems like eventually they plan on a full integration, but they don't give a huge amount of detail.
From the official Mojang statements, here's their plans:
"The plan is to build a fresh server API, and then extend it to support client-side modding (in one way or another). We will try to make it easy for bukkit users to convert if they wish to do so, but backwards compatibility is not guaranteed."
I read that as meaning that Mojang is going to build most of Bukkit into the official server and client, but they are going to start more or less from scratch. (That's a good thing)
Once they get it into place, we should no longer require the Bukkit mod itself since the functions will be built into the vanilla server.
They are planning on making it easy for existing servers to stop using the actual Mod, but there will be some cases where the built-in functions won't be 100% compatible with worlds or mods designed to rely on the Bukkit mod. So some servers might have some troubles switching.
"We will, however, help bukkit to be compatible with 1.2, to avoid having a long gap while you wait for the official Minecraft server to catch up."
This means that the Minecraft team is going to help get the Bukkit Mod up to date with 1.2 very quickly. This also means that they are not going to have the functions added to the server in 1.2, so people will still need to use the Bukkit Mod for a while. I am going to make a guess and say that we'll probably see the official server updated with those functions in 1.3 which is when we'll see the Bukkit Mod stop development.

I'm going to presume that if Bukkit becomes a part of SMP as a whole, then plug-ins will also keep working.
