It depends on how far back you want to go. Here's some stuff that was in alpha that's still in:
-Trees that grow from saplings
-Pigs, sheep, cows, and chickens
-Clay
-A really rare chance to find a spider jockey (still haven't found one!)
-Assorted community-created rumors and urban legends designed to scare/troll
-The amount of room on the y axis is still 128 blocks high
-Ores
-The ability to get completely lost, die somehow, and never find your items
-Lava/magma/flame tossing rock liquid
--Being totally screwed if you fall into said liquid (even in creative classic!)
-Swimming
-Online multiplayer
-The ability to build large pieces of pixel-art with wool
--The ability to burn said pixel art to the ground with flint and steel
-a bunch of other stuff
BTW, I barely made it into the Alpha era before it went Beta so I only got like, a month of the alpha experience before my trees got messed up leaves (which IMO, look pretty cool) and stuff. I did play a lot of creative classic before I bought it and somehow found a link to survival test at some point in time (it crashed when I died while pausing to answer a phone and it never let me load it up ever again...) so I've been around a little bit... kinda.

Spiders couldn't climb in Alpha. It was added in very early Beta.

The tool and armor materials haven't changed. We still have wood, cobblestone, iron, gold, and diamond tools. Their durabilities also haven't changed, except for iron tools, which had a bit of a buff. Armor still uses leather, iron, gold, diamond, and chain (fire blocks, which is still unobtainable by normal means). While their durabilities haven't changed, the armor mechanics were changed recently (for the better, I might add).
While I agree with you on lighting, I'm going to say lighting has changed a little, but if you turn Smooth Lighting off, it looks so ugly. :tongue.gif:
Grass and Cobble were the first blocks IIRC

If you want to go back even further, into indev, there was no doors.
If you wan to to go back even further there was no minecraft.

The trees have actually changed a bit. Once in a great while I'll see a boxy Indev tree with lopsided leaves
