Alright, so today I upgraded to 1.9 PR3. So I wanted to make Potions, which require a Brewing Stand, which requires Blaze Rods, which requires I kill Blaze Mobs. So I go to the Nether (I already made a portal before I updated to 1.9PR3) and there are no Nether Ruins, due to that I had already been there when I still have 1.8.1. This is my main single player save and I have worked for weeks on it and don't want to start a whole new one, but I do want to be able to enjoy the updated features. Is there a way I can re-build the Nether from what it is already spawned as so that all the new features will spawn there?
You can delete the folder the contains the info for the nether and then re-explore it, like it's the first time. I'm not completely sure how to do this, but I do know it does involve messing around with the save data of your game. Hope that helps
I had a portal I created during 1.8.1, and after switching to the 1.9 prerelease 3 I entered the Nether as usual. Everything around me was, of course, the same, but I took some Ender Pearls, launched myself to a new platform (I was cut off from the rest of the Nether on a ledge), walked around, and quickly found not one but TWO fortresses in the distance (which, btw, looked absolutely awesome).
I also ran into plenty of Magma Cubes and Blazes. Just walk a distance away from where your portal connects and all will be good. Be sure you mark your location somehow though; I spent 45 minutes lost before I found it again.

Trust me, I walked far far away from my portal and no ruins were to be found. I made sure I was 90% sure there were none before I made this topic.
They should respawn then w/ the 1.9+ features.
