When I saw the baby animals at the homepage of the forums, I thought that it seemed awesome. But after thinking for a bit, I just realized something. People had been complaining of animals despawning. So in order to fix that, he'll have to make no animal despawning. But to keep the map from overflowing with cows or pigs, he'll either have to make animal respawn rare or not at all. So if you killed all the cows, for example, and chose not to breed them, you could make them go extinct.
Well,that was realized once the new despawning was in,but yeah,this is still a problem.
I kinda like how it illustrates irresponisibility,so if you just slaughter them randomly,your food choice gets limited to bread or fish,but it gets kinda annoying when you have to travel to far away to get new animals.

I agree, it gives the player a chance to act responsibly and plan ahead for survival.

Of course,once you get a couple pieces of wheat,you're pretty much set for life,though I fear for the quality of the meat of pigs trapped in tiny 3 x 3 holes.
Man,that just gave me an awesome idea:make some glass cocoons underwater,then put animals and grass and trees in them so the animals live in their own biodome.
Again I echo one of my only concerns with persistent animals and no additional spawns is that eventually the only place you will find animals outside your farm is at the center of the earth at the end of the deepest darkest cave systems.

I think a good way to balance out the farming is to introduce wild versions of the domesticated animals. I'm pretty sure it's been suggested a bunch of times but I'll try to be specific as possible.
The wild versions would have the old spawn algorithm so that it wouldn't make the world less empty then it already is. They'll have 10 hp rather than the 5. They will attack back rather than run when hunted. This way if people don't want to bother with farming they can still hunt. Oh and the wild animals can't be tamed or breed since they despawn and respawn like old times.
The spawn rate should also be regulated so that they're not too common but not too rare.
After all, people want options right? Having the ability to choose to farm rather than being forced is a good step foward.
There isn't anything else I can think of that will balance out the game and give people what they want with the system as it is now. I don't mind the breeding system but I practically slaughtered every animal I came across before I learned that the spawn rate has become ultra rare. Now my swamp area is pretty barren.
For each chunk (or x number of chunks), there should be a maximum number of animals of each type that can be in it for more than X seconds, based on the biome and not counting "tamed" animals. Animals will stop breeding when they reach this number.
Short, simple, effective.
Edit: No, this won't stop player caused extinctions, but it should stop animals from overpopulating.
