I voted D3 But i wish I could vote again for the sake of the lua which allows for hundreds of easy to make mods which are fairly amazing.
MCSharp has good features, but recently now I think that FCraft, which isn't up there, is reaching up toward the top. It's fully usable, with a nice GUI for configuring settings.

I've been running a MCSharp server for almost a week now (kinda new to Minecraft but experienced server admin for other games =) and I like it a lot - I picked it up after seeing the functionality on another server.
It really is hard to say which software is the best - MCSharp boots quickly, works fast but is a bit of a hassle to run on Linux (Mono is slightly meh :-\). I also experienced huge leaks, which might or might not have been fixed in the latest version - CPU going up to 70+ and memory going over 400 MB... Granted, this was after major griefs/floods on some maps and lots of cuboid or replace commands, but the resources didn't seem to be freed, so the server requires periodic maintenance restarts, IMHO.
I set up a Hyvebuild server as well to test it and will probably keep it online after configuring everything properly... The functionality is similar to MCSharp (or vice versa =) and the setup isn't that hard after you go through installing all the crap you need to run it. The commands and such are a bit less user friendly and there's a distinct lack of documentation but otherwise it's fine. Ah, it lacks backups at the moment, which is a huuuuge downside...
WoM seems very powerful but is private. Lots of unique features but no multiworld, a thing I like a lot - for different landscapes, themes and so on - yeah, you could make one giant map instead and set area permissons, which WoM supports, but that's much more complicated than just generating worlds...
fCraft also seems to have very powerful features but is not publicly available yet... Once it is, I'll test it for sure.
All in all I must say that there is no clear winner and that some of the newer servers aren't even in the list. There are upsides and downsides to all the servers and you would probably choose them on a case-to-case basis - simply what purpose your server will serve and what kind of building/gameplay you expect on it.
I can't agree with the purist point of view that vanilla is the best... It lacks SO many "security" features, it's ridiculous. i.e. my MCSharp server is 100% grief proof since I only allow public building on main - other maps are builder only and it gives builders comfort that they know they can build in a griefer-free environment. Periodic backups also make grief reversal immensely easy and also allow for quick map-wipes (which I do on main).
All of this also allows me to do without spawn-jails or even aggressive kick-behavior since everybody can have fun on main. It's astonishing that such a young server, which I haven't even announced on the forums, manages to fill 256x256 maps within a day or two - with meaningful constructions, not just silly stuff - but that's what you get with concurrent usercounts topping at around 30. I really think the server's success is due to using custom server features' to their fullest - and this would be valid for i.e. Hyvebuild, WoM or fCraft as well, I'm sure.
P.S. The problems Wildkatz posted were fixed in the most recent version of MCSharp. :-D

As for anti grief, lets you find out who placed it. Undo, mute, stop.
For building: box, line, sphere, paint. Plus, everyone can /tp.

As of now D3 is by far the best. Reason: Fan, Kill rose and better handling of resources
I would say Myne/Hyve is second in the fact that worlds are easy to switch between there is a message block(you should put that in D3), and of course we also have tnt lol

OpenCraft is not usable by itself, but IMO it's the best for extending to make custom game modes.
