The last two are obvious, but I really think Creepers would fit with giant deserts. Imagine being stranded on a big vast desert seeing nothing but sand....

I would even like creepers to spawn on desert sand during the daytime on rare occurrences.
I see Snowy winterlands fitting skeletons simply because they are white and could blend in slightly.
Mudmen in Swamps/Wetlands (that rise out of shallow water when you get near)

What about the concept of some biomes being more hostile than others? So one snowy mountain range is peacful but the next one over is full of yetis and killer snowmen- yet is more bountiful in treasures.

Good ideas but I was thinking more discussions of mobs and not changes in difficulty.
Now I am starting to think skeletons should pair with spiders because they ride spiders and because they have nothing to do with snow. Notch needs to add a new snow mob like some kind of abominable snow monster.
How about an aqua creeper?
A special type of creeper that when it explodes it leaves a source block of water, thus if it exploded in your mine you may have a problem, though i would think this type of mod would only fit in an area with lots of water, such as the island biome or evev the rainforest biome or something. In other words, a water creeper that appears near water or something along those lines.

That would be awesome, I'd be laughing the entire time and cursing notch if one blew up in my mine/house.
I also like the idea of monsters being at least more common in different biomes but i would probably rue the day I spawn in a creeper biome. Plus maybe different variations of the specific monster like in desserts there would be creepers and sand creepers that blend in really well, in forest's there would be camouflage spiders etc..

I would prefer that mobs were more common in their best fit biome, and did not appear where they made no sense. That way, you'd still get most mobs in most biomes, but they'd each be different.
Also mbs should not be confined to one biome or another. then you would see creepers running into invisible walls and such.

I was thinking mobs would spawn about the same as it is now deep underground mob percentage-wise, but closer to the surface the most likely mob to spawn is the most suited, the least likely to spawn is the least suited, etc...

This would also be nice for mob hunters.
I agree with this. you will still see the odd creeper in other biomes but in the desert it should be double or triple the normal amount.

This is pretty much what I meant, I may have not made it clear enough in the original post.
Although, hopefully we will get frost creepers/sand skeletons/leaf zombies/ bog spiders :3
