I know. I like the additions and I like that Jeb wasn't afraid to stick by his design concept. It is pretty obvious that he didn't give the leather a dyed property to trick people into thinking you have on a better armor tier. He added it for faction gameplay and as a simple superficial decoration for your avatar.
I have zero comprehension as to why people think this is bad.
Here is my advice to the OP: Look at a color wheel some time, and learn what complimentary colors are. Learn what tertiary colors are, and learn what simultaneous contrast is. My credentials? I studied art education in college.
In my opinion, they shouldn't have even ever added the second layer. Even if it WAS able to be dyed, it'd still look horrible. Maybe they could add a way to turn the second layer on/off? (I doubt that) But it IS a work in progress, so, we'll see.

We already have 23.1 octillion (10^27) combinations... Do we really need 3.51*10^42? This second number is a low end since I cannot tell if only pants and helmet get the second layer or if it shows up in the chest piece and boots.

Clearly there are a few different sides to this. Do we have any word from Mojang about the reason it was changed from a solid color to add the brown patches? All I've been able to find is speculation.
Personally, I preferred being able to dye the whole thing. Black_Drath brings up a great point I hadn't considered about dyed and non-dyed layers being useful for texture pack artists. I'm hesitant to use a texture pack myself, though. It'd be fine if I only played by myself, but for YouTube videos and multiplayer servers, there are extra considerations. If not everyone sees the same in-game graphics, it can generate a good bit of confusion. Something I build in multiplayer that looks good with a custom texture pack might look terrible to another player on the server using the default one. YouTube viewers might not be able to tell which blocks and items are which if they're using non-default textures. That's certainly less of an issue for changes like removing the stripe on leather armor to make it look like it did in a previous version of the game, but then it's not as clear which Minecraft version is being played.
I'd suggest an in-game option to turn off the uncolored patches, but that doesn't seem like the right solution either. I'm not really sure what is. I wouldn't complain if it was reverted to the way it was in 12w36a, but there must have been a reason to change it, so I doubt that'll happen.

The re-texture of the leather armor was bad. Not a fan of the buttons (the 1 pixel marks own the middle chest) Then the 2n'd layer came along. Yeah, really not liking where this is going.
Personally, I don't mind it that much. But if anything, the second layer should at least be the same, or a slightly darker color of the first layer. Brown doesn't neccessarily go good with other colors on such a small pixelized level, so having an un-dyed second layer wasn't a very good idea.

An extra layer could be added without changing the default texture to include one, so there must have been a reason to do that too.

Yeah, that could be a cheap way to try and trick people. But seeing as how they also changed diamond armor up a little bit, I think they are starting to make the different armor types have individual looks about them other than simply being different colors.
All they need to do is make the second layer blank in the default texture. The second layer is a great idea, so that texture packs can have certain parts that remain one color, however the default texture simply looks bad. Now the concept of multiple dyeable layers (for highlights) is cool, however this would require a third layer (why not?) so there would still be a layer that can not receive dye. However regardless of the number of layers, the default texture should not contain any undyeable elements, it neither fits the theme of the texture, nor will most people like it.
And remember everyone: "Use a texture" is analogous to saying "Use a mod", appropriate ONLY when the complaining party is quite obviously in the minority. From this thread I believe a poll asking "Do you think the stripes on the default leather texture look good" would have a majority negative response. Again, the existence of the second layer is not the problem, it is how ugly it looks in the default texture that is the problem. I'd like the second layer to either be transparent by default, or dyable.
Dyable doesn't make sense, though, because the point of that layer is "you can't dye this". I hope it's taken off.
