The Evolution of the Spider, to make the Cave Spider
First, Spiders were friends with all mobs. Eventually, Steve got jealous of their climbing ability and the spiders would not tell him how they did it, so they went to war. That's why they are all hostile*...BUT, some of the Spiders turned on each other! Even though they all hated Steve, they just couldn't get along. So, the Spiders developed poisonous potions from the remnants of the dead and used them against each other. Some of the Spiders got poisoned without death and these Spiders got along and decided to live together underground in mineshafts. They mined, so that's why we find chests with items in them. They ate the mushrooms to survive. They stayed down there so long they eventually forgot about the enemy and stayed happily down there. When they bred the poison modified their genetics so that whenever they attacked it would carry on poison to the victim! They didn't pass on the info to their descendants that regular Spiders were their enemy, but they somehow knew their life mission was to kill the player.

sorry, but read the rest of my post. I was getting frustrated with the amount of theories that were trying to explain minecraft with real world science instead of coming up with new things. Your idea before had enough implausibility before that it might work, but this one over here was much less far-fetched, although it wouldn't work, it sort of sounds like it could.

Once again, real-world science doesn't work in Minecraft, so be creative, you are more likely to be rejected for being realistic than for being to far out there (unless it goes against one of the set rules stated in the starter post)

That isn't true. Skeletons just don't turn into wither skeletons. If you use a skeleton spawn egg in the nether, there is a high chance that the egg will spawn a wither skeleton. That is because it is supposed to spawn the wither variety most of the time in the hell biome. In every other biome, it is a 100% chance of a normal skeleton. Normal skeletons do not change into wither skeletons when they go through portals.

Second: I kinda agree with RGBluePrints on the realism thing, but overall I think we need to just make sure our theories are entertaining as well as logical.

Hello there, my name is HeckuvaShot, and I have an educated theory of the biology of the Creeper and it's explosion function.
We all now of the dangerous entity known as the "Creeper", and its destructive capabilities. But few know how and why they self-detonate, and what creates the explosion. But through study, taming, and dissection, I have a theory of this defense mechanism.
The creeper is a failed creation of the Great Lord Notch, and was an attempt to make a pig. Because of its genealogy, the specimen will occasionally make a failed, deep "oink". However, most of the noises it creates resemble a loud hiss. This hiss is not only used to intimidate its predators, but if it is held for too long, the defense mechanism will activate, resulting in the creature's own suicide and the deaths of any animals in a certain close radius.
This hiss triggers a large outburst of neural activity, resulting in the creeper's brain reaching temperatures of 77º Celsius. This causes the spinal cord to become superheated, with the heat going downward to the bottom which is directly linked a stomach-like sac full of nitroglycerine. The heat ruptures the cord, igniting the nitroglycerine and destroying the creature.
I have successfully tamed a specimen, and the only hisses it makes towards me are small, short hisses of affection. After a month of companionship, I put it in a cage with a hostile player, and it was unable to explode. After surgery, I made an amazing discovery. The nitroglycerine somehow rearranged its chemicals, leaving only water in the sac. The remaining chemicals were produced as waste.
If we can tame and breed numbers of these creepers, they may be able to be reclassified as docile.
I would like to propose my own geological and evolutionary history.
In the beginning, the world was a single block devoid of life, made of stone and dirt. No life lived on it, and it was devoid of water. The sun shined dimly against it, and the lack of atmosphere made anything that landed on it burn up immediately. The lack of a moon caused the land to stretch on forever in what many scientists call a "Superflat" Land. The core of the planet consisted of Stone, bedrock ( stone that was cooked in the Sun its self) and glowstone left over from when it was part of the sun.
But for this little rock that we now call Supramund (Old Testificate for Over world) was about to change. From somewhere out in Space, a huge burning rock of gravel, netherrack and lava flying at inconceivable speeds launched its self directly into the center of the earth. The heat of it pushed the bedrock up and away, it baked stone into netherrack, and combined with glowstone. Then, the flowing magma and heat pushed them up, creating caverns. Eventually, it all came rushing out of holes that instantly sealed themselves because of the heat. The materials from the center flew up into the sky, where it formed glowing rings around the planet.
This was the creation of the Nether. At first it started to cool down, but the pressure from the overworld above it caused it to be a never ending reaction of heat. But it also created some... odd effects in it's space-time field, such as its spatial properties, that allow for fast-travel.
The Nether brought with it Netherwart, a mysterious substances that requires almost nothing to survive, and it had sustained its self in space from the cosmic radiation, and it appeared that it being far from any source of radiation would cause its extinction. It would have to rapidly develop in order to survive. So it managed to develop into mushrooms, which could survive off of the heat of the Nether and the calcium in Netherquartz. It diverged into a second branch- the Magma Cubes. They wandered around the nether, bathing in pools of magma and devouring Netherwart and mushrooms. Mushrooms started to work up through the caverns, until it finally arrived at the very edge of the caverns, now slowly beginning to seal.
It may have been that the holes would have sealed totally, and all life would have been descended from mobs in caves. But as all of the debris left over from the Nether Impact started to form together, it made the first atmosphere of the over world. Previously, mushrooms had only been able to survive in Miasmum, or Dark air. But some recessive genes left over from the nethers half Miasmum half air atmosphere allowed it to adapt to light. But the catch was that it would require some liquid to work, such as lava.
But with the atmosphere came rain, and the entire flat world flooded over, and water flowed down the holes. Then, a new and chaotic period occured- the terrain generation era. Some of the debris left over formed the Moon, and it's gravity began to pull up mountains and continents and floating islands. Finally life developed above the surface, in the form of grass.
*sigh* I am not saying it has to be completely illogical, the problem is that you and several others have been trying to use the real world as a base for Minecraft. You aren't trying to come up with a completely different inner working, you are trying to explain Minecraft with the real world. That just won't work.

Only stuff from the game, creepers aren't tamable. Second, I've said several times in various places, No Steves or people effected the evolution if they were named. Anyone that lived long enough ago has a name the has been lost to the mists of time.

Okay. The sun is made of lava. Everyone in the real world with a significant education knows that the sun shines by converting hydrogen into helium. In Minecraft, wouldn't it make sense for the sun to be made of lava, so that it is bright and burns mobs? I am creating a new type of science, just as this thread was about.
(I'm going to go a little off-topic now, everyone fasten your seatbelts.)
Pionoplayer, do you think it's even fair that you, and only you, control what knowledge goes into the scientific archives? In real life, scientists all debate about everything. There is no lead scientist or organization that makes things factual. Rather, everyone has their own opinion, and that's where good scientific discussion comes from.

I am willing to propose this: Every theory proposed is automatically added in. The only exception would be for something terrible, like a pig creating everything or whatever. I don't know. But with more theories up for debate, the ones that make less sense could be decided on by the community, not one person.
