The creeper is one of the most famous and mischievous mobs in Minecraftia. It's believed evolutionary path is as follows:
Creepers evolved from pigs who, much like mooshrooms, became covered in mycelium and mushrooms after living in mushroom biomes for awhile. Unlike the mooshrooms though, the pigs responded negatively to the plant life, and their immune systems started to fight it. This was unsuccessful in all cases, and in response the plants (especially the mushrooms) started to harm the pigs in a parasitic fashion. Somehow, this attack affected the pigs' chromosomes and resulted in a genetic mutation, the creeper. This makes sense, as creepers have a leafy, plant like texture to their skin, perhaps from the plant life that caused the change (and IRL the creeper was created when someone incorrectly modeled a pig, which is best portrayed by a mutation). Pigs have since been hardwired to avoid mushroom biomes, which is why we don't see them there or creatures called "oinkshrooms" (this is of course also due to the above reasons; they would turn into creepers). We do not, however, know where creepers got their explosive element (and why, for that matter) or how they reproduce (pigs don't go to mushroom biomes anymore and no one has ever seen a baby creeper).

The zombie pigman is currently a species of the Nether, but it didn't used to be:
When pigs are struck by lighting in the overworld, they turn into zombie pigmen. It only makes sense that this is how zombie pigmen came to be in the first place: a pig or a group of pigs were struck by lightning, altered into zombies forms of themselves, and somehow got into the Nether. I don't have a clue about how they went about doing this (getting into the Nether), but I do think that the original zombie pigmen ventured underground and somehow feasted on gold (or I guess "budder" makes a little more sense in this context), and after awhile became so used to it that they even made swords out of the mineral. Once they got into the Nether, they figured out how to mine deposits of gold hidden in the Netherrack that we cannot see (and, of course, became resistant to fire). This is why zombie pigmen drop golden nuggets when killed (their lunch) and carry golden swords. Now, you may be thinking that the pigmen would have to be sentient to do all of this, but they don't appear sentient to us. I think that this is either because they are tricking us into thinking they are not sentient (an attempt to avoid conflict) or they are simply just shy in our presence. Meanwhile, the pigmen must be the ones building the Nether fortresses we have come across, as they are definitely the most sentient out of the Nether creatures. To do so, the pigmen mine Netherrack, but this time instead of finding gold, they smelt the rock to create Nether bricks, much like we can do as of 1.5. They must have some mutual agreement with the blazes that spawn in these fortresses, but all the other creatures that appear there must have just stumbled across the building. Their purpose is unknown, but a good assumption is that they are simply places to live.

Atomic Sciences - The Study of the World of Minecraft on a Microscopic Scale by Ecthelion II
Well, we all know the world of Minecraft is pixelated and made of cubes, most of which are divided into 163sub-cubes - pixels. Each sub-cube is its own entity, "particle" if you will, made up of many subatomic zero-dimensional bits. There are 2553 different variations of these bits, each of which accounts for one of the possible colors. Each bit variation has a unique signature, and will only bind with other bits of its exact kind. This binding process occurs through each bit's extremely weak magnetic force. This magnetic force is constrained to a three dimensional, cubical grid, giving the sub-cubes and cubes their cubical shape. The bits' magnetic force, however, is only strong enough to bind together a certain amount of bits, and so each sub-cube is the same size. Likewise, the same goes for sub-cubes - their magnetic force is only able to hold 163 sub-cubes together, giving the cubes their sizes.
Once these sub-cubes bind together to form cubes, the sub-cubes are eternally bonded and no known process can separate them. Also, very important to the Minecraft universe, is the fact that once bonded, the sub-cubes in a cube are unable to bond to anything else. Each cube has its own magnetic force too, causing the blocks to stay in place when put down - even if it is on the side of a wall or suspended in midair. This makes it so that the only way of retrieving a block after placing it is forcefully tearing it from the block it was bonded with.
However, there are another type of bits - bio-bits. Even though they are not actually alive, they are what makes up every creature. They act very similar to regular bits but their sub-cubes do not always bond into perfect cubes, nor do they bond with cubes formed of regular bits. Other than that, they are virtually exactly alike regular bits. The likely reason that they formed is that when animal life formed, it had no way to move, and thus had no way to eat or drink and would eventually die. Bio-bits also form nonliving objects - sand and gravel, the only blocks affected by gravity. And there is life made of normal bits - trees, grass, and plants.

I have recently discovered ancient inscribings in the long missing 3rd Stronghold. Here is information I have discovered on The End.
In the ancient days of Minecraftia, a Steve was born, This Steve was named Notch. He became a great fighter, builder and miner, eventually becoming King of Minecraftia. The two other Dimensions each had a ruler. There was the great Red Dragon king Draconus of the Sky Dimension and the great Pigman overlord Porcusaurum of Terracraftia, also known as the Great Pastures. This Sky Dimension was much like the modern Extreme Hills biome, except it was high into the sky, holding atop it a great Obsidian fortress, where great Obsidian Pillars kept the land peaceful. In this fortress King Draconus lived. Inhabinants of the Sky Dimension were a race a primitive form of testificate that retained its squid like tenticles, using then to propel them through the air. Now Notch, he had a brother known as Herobrine who was very jealous on Notch. He went to the Sky Dimension and offered Draconus the lure of power. Draconus fell to Herobrine, and was resurrected as the Ender Dragon. The newly crowned Ender Lord corrupted the Obsidian pillars, ripping apart the Sky Dimension, completely obliterating it, leaving only a single floating island, containing the Obsidian Pillars warped and twisted in the depths of The Void. The surviving testificates became the Endermen, their only desire being to please there master...

The testificate is the second known sentient species in the vast land of Minecraftia. The first being steves. Although they do not possess nearly as much intelligence as steves, they are quite intelligent.
Several thousands of years ago (circa 4050 BCE), sheep lived in the high regions of Minecraftia. As their population grew, they began to move towards lower, flatter regions. Eventually, sheep lived in almost every area of Minecraftia. However, as they moved into hotter, less forgiving places like deserts, they had to adapt.
Circa 2000 BCE, the sheep that migrated to desert regions had, through the process of natural suggestion, the sheep had become advanced forms of sheep adapted to live in the harsh, desert climates. These creatures had 65% less wool than a sheep living in a mountainous zone, they were taller, and had larger noses, which were used for diverting excess heat away from the sheep's vital organs.
About 2050 years later (Circa 50 CE), the creatures were looking much closer to the modern testificate. They walked primarily on two legs, they had thicker skulls, very little body hair, and standing erect, were slightly less than two meters tall. They had begun to make more advanced structures that were larger and more stable.
1000 years later (1050 CE), the modern testificate was emerging. Their skulls were thinning as their brains enlarged, they could stand fully erect, and were two meters tall. They had developed their own religion. Very little is known about this religion other than the fact that faithful testificates have to have their arms folded in their clothing at all times.
Around 1180 CE, testificates began moving North into colder climates. They began to colonize the great plains that make up much of Minecraftia. They had built small villages made of new, stronger materials such as cobblestone and wood. They had also begun mining the ores. Their mineshafts were large and expansive.
At some point around 1335 CE, war was started by an obscure wizard. Plague was also spreading throughout the testificate population, killing the victims quickly. The miners were the first to fall, leaving their mines abandoned. To escape the plague and war, three large underground strongholds were built. They were positioned in a triangular shape.
Circa 1360 CE, a strange meteor fell from space. It was discovered by the brave testificates who dared to venture to the surface. This meteor was made of a strange, porous white stone. The testificates, believing it was a sign from their gods, created a structure using the strange stone, Three of the structures were created, one for each stronghold. Somehow, they had developed portal technology. endermen began escaping through the portals, entering Minecraftia. The testificates quickly destroyed the portals, fearing the powerful endermen. Unfortunately, enough endermen were in Minecraftia to decimate the testificates living in the strongholds.
Circa 1450 CE, the strongholds were abandoned. The testificate villages were much more prominent throughout Minecraftia. Around this time, steves were first emerging. With them, they brought new diseases. The testificates had a natural immunity to most of them. One particular disease, however, was devastating to them. This disease was zombification. Zombification was spread among the steves, reanimating the dead. The reanimated dead (zombies) infected the living by physical contact. The zombies had a hunger for steve flesh. When the testificates encountered these zombies, they fell victim to the infection. It spread in the same way it did with steves.
By 1900 CE, the testificate civilizations were mostly gone, leaving small villages dotting the plains and deserts. Once again, the testificates would face another disease. This disease was unique. It ate away at the brain's functions, leaving the victim alive, but mentally handicapped. The disease affected the entirety of the remaining civilization. They lost their ability to open doors, mine, build, or in extreme cases, mate. On the plus side, zombies were unable to infect the victims of the new disease. This disease would remain for another 112 years.
In 2012 CE, the disease started to die off, leaving the mentally incapacitated testificates in their small villages. The disease didn't go down without a fight, though. It made sterilized each and every one of the testificates. Fortunately, the effect was only temporary. The testificates began to regain their abilities. They started having children again, opening and closing doors, etc. The immunity to zombification was also temporary. The zombies began targeting the testificates again. The testificates had viewed the way that steves construct snow golems to defend them, and invented iron golems. They modeled the iron golems after themselves,giving them large noses and unibrows. Later, the testificates began trading their goods with the steves. This was the first recorded mutual interaction between steves and testificates in over 500 years. The testificates mainly used emeralds as currency. At the same time they began trading, their mating toned down as the population leveled out. Later, testificates began farming potatoes and carrots alongside wheat. For some reason, children were being born with a mutation. This mutation occured in about 1 in 550 children born. The mutation caused the children to have very pale skin and purple eyes. These children often grew up to be skilled in alchemy. Sadly, they used the powers to harm the other villagers. These "witches" were banished to the swamps.

I agree with most of this, but not all of this. First of all, why sheep? I think pigs or my idea of the cross between a pig and a squid makes more sense. Also, what about the "wizard" pianoplayer mentioned? He should be included where you talk about the war, the plague, and the population declining.
The sheep has a similar skin color to testificates. The pig/squid hybrid thing doesn't make much sense to me. How would a squid and a pig successfully produce offspring? I will revise the theory to include the wizard.
Edit: I have modified the theory to briefly include the wizard. I didn't include the genetic tampering part of it though. I don't agree with that part.
It is not known who first invented portal technology, but it is widely accepted that the technology was developed a long time ago.
Nether portals:
Nether portals are the only known link between Minecraftia and the Nether. The portal is created by placing 10 obsidian blocks in a certain pattern. After the portal frame is built, it can be activated with fire. The Nether is 8 times smaller than Minecraftia, so if a portal is being used for the first time, a new one will be created at the nether equivalent of the original portal's coordinates. While the obsidian frame of the portal cannot be damaged by explosions, the actual portal itself is very susceptible to even small explosions.
End Portals:
These mysterious portals were created by testificates sometime around 1360 CE. There are only three known to exist, located in the ancient strongholds. They are made of some sort of endstone. It is believed that a meteor fell to Minecraftia. It is possible that the endstone that composed the meteor was changed upon entry into the atmosphere, causing it to be almost as hard as bedrock. The testificates managed to figure out a way to break and use the stone. With the endstone, they constructed the portals. Scientists have failed in recreating the portals. The portal frame is immune to explosions, but unlike nether portals, end portals are immune to explosions like their frames. End portals are activated by placing eyes of ender in the slots.
Steve does not have waste, he never has to use the bathroom, which is why there is no bathroom. The last thing I'm going to guess is that he's wearing a big diaper under there... Imagine going into the End Portal and the first thing that hits you is a big dragon feces.
The reason why nothing has waste has to do with the Minecraft Anatomy. Their food goes straight into their stomach but never reaches the ends. Why? It's possible that they evolved beyond the need for their ends as soon as geometric phenomena occurred to which everything was square. Their bodies could no longer condone so much so the food does not release.
So where does it go? It obviously doesn't stay in the stomach, there's not enough room for that. Every time you get hungry in Minecraft, your stomach acids has dissolved everything inside of it, and is now slowly dissolving itself. The stomach acids work differently after their waste organs had no longer served a purpose, it burned all of the food and used 100% of it for energy, which is why your health regains after you are full of food. This explains many other things; why you begin to die when you go hungry (it's dissolving Steve internally), why you are not fat (it transforms it into 100% pure energy), and many others.
As for other mobs, the stomach acid does not dissolve the food into energy, their food is simply constantly broken down. That's why they do not need food, why they have so few hit points, and why they can eat all that they want without getting fat.

Glowstone is a mineral that is found naturally in the Nether. It is composed primarily of Nethium (Nm), an element on the Minecraftian Periodic Table, Sulfur and Silicon. When nethium is combined with sulfur, it emits light. Glowstone is very brittle, easily broken with a strong fist. Upon breaking, glowstone will become up to 4 small piles of yellow dust. 4 piles of this dust can be reformed into a glowstone block. Glowstone is formed on the ceiling of the Nether in small to large clumps. When Nethium and Silicon combine under special conditions, it will form a non-luminate material that later forms glowstone when it combines with sulfur. Glowstone dust is also a potion ingredient. It is used to improve the effects of a potion (Potion of Instant Health + Glowstone dust = Potion of Instant Health II) A glowstone block can be combined with redstone dust to create redstone lamps. One of the primary components of blaze powder is glowstone dust.

This is a theory on the evolution of the ghast.

In 2010 CE, the squid creatures were now the current ghast. They were four meters tall and four meters wide, they could shoot flaming fire balls that explode upon impact. They could now fly, instead of floating a few meters off the ground. The ghasts occupy much of the Nether.

Each bit variation has a unique signature, and will only bind with other bits of its exact kind. This binding process occurs through each bit's extremely weak magnetic force. This magnetic force is constrained to a three dimensional, cubical grid, giving the sub-cubes and cubes their cubical shape. The bits' magnetic force, however, is only strong enough to bind together a certain amount of bits, and so each sub-cube is the same size. Likewise, the same goes for sub-cubes - their magnetic force is only able to hold 163 sub-cubes together, giving the cubes their sizes.
Once these sub-cubes bind together to form cubes, the sub-cubes are eternally bonded and no known process can separate them. Also, very important to the Minecraft universe, is the fact that once bonded, the sub-cubes in a cube are unable to bond to anything else. Each cube has its own magnetic force too, causing the blocks to stay in place when put down - even if it is on the side of a wall or suspended in midair. This makes it so that the only way of retrieving a block after placing it is forcefully tearing it from the block it was bonded with.
However, there are another type of bits - bio-bits. Even though they are not actually alive, they are what makes up every creature. They act very similar to regular bits but their sub-cubes do not always bond into perfect cubes, nor do they bond with cubes formed of regular bits. Other than that, they are virtually exactly alike regular bits. The likely reason that they formed is that when animal life formed, it had no way to move, and thus had no way to eat or drink and would eventually die. Bio-bits also form nonliving objects - sand and gravel, the only blocks affected by gravity. And there is life made of normal bits - trees, grass, and plants.

I have recently discovered ancient inscribings in the long missing 3rd Stronghold. Here is information I have discovered on The End.
In the ancient days of Minecraftia, a Steve was born, This Steve was named Notch. He became a great fighter, builder and miner, eventually becoming King of Minecraftia. The two other Dimensions each had a ruler. There was the great Red Dragon king Draconus of the Sky Dimension and the great Pigman overlord Porcusaurum of Terracraftia, also known as the Great Pastures. This Sky Dimension was much like the modern Extreme Hills biome, except it was high into the sky, holding atop it a great Obsidian fortress, where great Obsidian Pillars kept the land peaceful. In this fortress King Draconus lived. Inhabinants of the Sky Dimension were a race a primitive form of testificate that retained its squid like tenticles, using then to propel them through the air. Now Notch, he had a brother known as Herobrine who was very jealous on Notch. He went to the Sky Dimension and offered Draconus the lure of power. Draconus fell to Herobrine, and was resurrected as the Ender Dragon. The newly crowned Ender Lord corrupted the Obsidian pillars, ripping apart the Sky Dimension, completely obliterating it, leaving only a single floating island, containing the Obsidian Pillars warped and twisted in the depths of The Void. The surviving testificates became the Endermen, their only desire being to please there master...

The testificate is the second known sentient species in the vast land of Minecraftia. The first being steves. Although they do not possess nearly as much intelligence as steves, they are quite intelligent.
Several thousands of years ago (circa 4050 BCE), sheep lived in the high regions of Minecraftia. As their population grew, they began to move towards lower, flatter regions. Eventually, sheep lived in almost every area of Minecraftia. However, as they moved into hotter, less forgiving places like deserts, they had to adapt.
Circa 2000 BCE, the sheep that migrated to desert regions had, through the process of natural suggestion, the sheep had become advanced forms of sheep adapted to live in the harsh, desert climates. These creatures had 65% less wool than a sheep living in a mountainous zone, they were taller, and had larger noses, which were used for diverting excess heat away from the sheep's vital organs.
About 2050 years later (Circa 50 CE), the creatures were looking much closer to the modern testificate. They walked primarily on two legs, they had thicker skulls, very little body hair, and standing erect, were slightly less than two meters tall. They had begun to make more advanced structures that were larger and more stable.
1000 years later (1050 CE), the modern testificate was emerging. Their skulls were thinning as their brains enlarged, they could stand fully erect, and were two meters tall. They had developed their own religion. Very little is known about this religion other than the fact that faithful testificates have to have their arms folded in their clothing at all times.
Around 1180 CE, testificates began moving North into colder climates. They began to colonize the great plains that make up much of Minecraftia. They had built small villages made of new, stronger materials such as cobblestone and wood. They had also begun mining the ores. Their mineshafts were large and expansive.
At some point around 1335 CE, war was started by an obscure wizard. Plague was also spreading throughout the testificate population, killing the victims quickly. The miners were the first to fall, leaving their mines abandoned. To escape the plague and war, three large underground strongholds were built. They were positioned in a triangular shape.
Circa 1360 CE, a strange meteor fell from space. It was discovered by the brave testificates who dared to venture to the surface. This meteor was made of a strange, porous white stone. The testificates, believing it was a sign from their gods, created a structure using the strange stone, Three of the structures were created, one for each stronghold. Somehow, they had developed portal technology. endermen began escaping through the portals, entering Minecraftia. The testificates quickly destroyed the portals, fearing the powerful endermen. Unfortunately, enough endermen were in Minecraftia to decimate the testificates living in the strongholds.
Circa 1450 CE, the strongholds were abandoned. The testificate villages were much more prominent throughout Minecraftia. Around this time, steves were first emerging. With them, they brought new diseases. The testificates had a natural immunity to most of them. One particular disease, however, was devastating to them. This disease was zombification. Zombification was spread among the steves, reanimating the dead. The reanimated dead (zombies) infected the living by physical contact. The zombies had a hunger for steve flesh. When the testificates encountered these zombies, they fell victim to the infection. It spread in the same way it did with steves.
By 1900 CE, the testificate civilizations were mostly gone, leaving small villages dotting the plains and deserts. Once again, the testificates would face another disease. This disease was unique. It ate away at the brain's functions, leaving the victim alive, but mentally handicapped. The disease affected the entirety of the remaining civilization. They lost their ability to open doors, mine, build, or in extreme cases, mate. On the plus side, zombies were unable to infect the victims of the new disease. This disease would remain for another 112 years.
In 2012 CE, the disease started to die off, leaving the mentally incapacitated testificates in their small villages. The disease didn't go down without a fight, though. It made sterilized each and every one of the testificates. Fortunately, the effect was only temporary. The testificates began to regain their abilities. They started having children again, opening and closing doors, etc. The immunity to zombification was also temporary. The zombies began targeting the testificates again. The testificates had viewed the way that steves construct snow golems to defend them, and invented iron golems. They modeled the iron golems after themselves,giving them large noses and unibrows. Later, the testificates began trading their goods with the steves. This was the first recorded mutual interaction between steves and testificates in over 500 years. The testificates mainly used emeralds as currency. At the same time they began trading, their mating toned down as the population leveled out. Later, testificates began farming potatoes and carrots alongside wheat. For some reason, children were being born with a mutation. This mutation occured in about 1 in 550 children born. The mutation caused the children to have very pale skin and purple eyes. These children often grew up to be skilled in alchemy. Sadly, they used the powers to harm the other villagers. These "witches" were banished to the swamps.

I agree with most of this, but not all of this. First of all, why sheep? I think pigs or my idea of the cross between a pig and a squid makes more sense. Also, what about the "wizard" pianoplayer mentioned? He should be included where you talk about the war, the plague, and the population declining.

The sheep has a similar skin color to testificates. The pig/squid hybrid thing doesn't make much sense to me. How would a squid and a pig successfully produce offspring? I will revise the theory to include the wizard.
Edit: I have modified the theory to briefly include the wizard. I didn't include the genetic tampering part of it though. I don't agree with that part.

It is not known who first invented portal technology, but it is widely accepted that the technology was developed a long time ago.
Nether portals:
Nether portals are the only known link between Minecraftia and the Nether. The portal is created by placing 10 obsidian blocks in a certain pattern. After the portal frame is built, it can be activated with fire. The Nether is 8 times smaller than Minecraftia, so if a portal is being used for the first time, a new one will be created at the nether equivalent of the original portal's coordinates. While the obsidian frame of the portal cannot be damaged by explosions, the actual portal itself is very susceptible to even small explosions.
End Portals:
These mysterious portals were created by testificates sometime around 1360 CE. There are only three known to exist, located in the ancient strongholds. They are made of some sort of endstone. It is believed that a meteor fell to Minecraftia. It is possible that the endstone that composed the meteor was changed upon entry into the atmosphere, causing it to be almost as hard as bedrock. The testificates managed to figure out a way to break and use the stone. With the endstone, they constructed the portals. Scientists have failed in recreating the portals. The portal frame is immune to explosions, but unlike nether portals, end portals are immune to explosions like their frames. End portals are activated by placing eyes of ender in the slots.

On Why Steve Does Not Have Waste
The reason why nothing has waste has to do with the Minecraft Anatomy. Their food goes straight into their stomach but never reaches the ends. Why? It's possible that they evolved beyond the need for their ends as soon as geometric phenomena occurred to which everything was square. Their bodies could no longer condone so much so the food does not release.
So where does it go? It obviously doesn't stay in the stomach, there's not enough room for that. Every time you get hungry in Minecraft, your stomach acids has dissolved everything inside of it, and is now slowly dissolving itself. The stomach acids work differently after their waste organs had no longer served a purpose, it burned all of the food and used 100% of it for energy, which is why your health regains after you are full of food. This explains many other things; why you begin to die when you go hungry (it's dissolving Steve internally), why you are not fat (it transforms it into 100% pure energy), and many others.
As for other mobs, the stomach acid does not dissolve the food into energy, their food is simply constantly broken down. That's why they do not need food, why they have so few hit points, and why they can eat all that they want without getting fat.

This is a theory on the evolution of the ghast.
Circa 5000 BCE, a certain species of squid that lived near the shore began to move towards the land.
Circa 4000 BCE, these squid were developing primative lungs, allowing them to breath air. Their tentacles also began to adapt to let them move short distances on land.
Circa 3000 BCE, the squid had developed more advanced lungs and were now amphibious. At this time, the wither people had developed portal technology. Needing a sustainable food source for the Nether, they brought the squid with them.
Circa 2000 BCE, somehow, the squid had managed to survive the harsh climate of the Nether. The squids' color had changed to a very light shade of blue. Thanks to the selective breeding of the wither people, the squid were also significantly larger.
Circa 1050 CE, the wither people had since died off. However, the squid creatures remained. They became completely resistant to fire and lava. Their bodies were significantly lighter than before, allowing them to float. They were now almost three meters tall and three meters wide. They had grown a ninth tentacle. They could also shoot a small, burning projectile as a method of defense.
In 2010 CE, the squid creatures were now the current ghast. They were four meters tall and four meters wide, they could shoot flaming fire balls that explode upon impact. They could now fly, instead of floating a few meters off the ground. The ghasts occupy much of the Nether.
