So, imagine if I had an infinite of a rare item, and kept the rare item to myself to increase the rarity levels and increase the demand/value. If someone stole a portion of that private stash, thus increasing the availability of the item, then that would decrease the perceived rarity of said item. You stealing from an infinite source seems like a victimless crime but, in truth, you have disadvantaged the other player.
Not entirely sure if that makes sense in the minecraft context but oh well.
Basically, you took someone else's property without permission and without intent of returning it. That is the very definition of stealing. The quantity of item's owned by the victim is irrelevant. Again, in this context, your friend definitely overreacted but you have your own FP's so why are you taking from his infinite source of diamonds when you have several of your own?

Both of you are wrong. You shouldn't use tekkit in the first place. Its immoral and illegal(idc if it isn't i don't want to start an argument). Using it shows disrespect to mod authors. Using tekkit is worse than playing cracked minecraft and listening to illegal downloaded music while playing pirated movie on your tv.
This post is unbelievably biased. The Technic Crew was given permission by the mod makers to put it all together into a mod pack. Haven't you noticed that all the mods actually work together? Tekkit is a convenient way to install all of them without the hassle of doing it manually.
Secondly, about the OP. I've played much of Tekkit, and I get how this stuff works. It all depends on how full the condenser was, and how many diamonds were in the condenser when he checks it.

Your friend should really pipe the diamonds from his power flower to a crystal chest or something, so that he profits more.

What OP should have done was inform said friend before hand so to prevent any misunderstanding. OP's friend did clearly overreact, since in the end it is still just a game after all. OP had the right intentions and reasons as to why he took those diamonds out, except it was done in such a fashion that it is deemed wrong by his friend.

Okay, a power flower has 5 antimatter relays (I think. You can of course have 6 if you want no direct way to access the condenser to retrieve the diamonds). I said earlier that a Mk 3 relay can store 10 million emc = 1220.7 diamonds = 19.1 stacks of diamonds. So multiply that by 5, we have those antimatter relays storing 95.4 stacks of diamonds. Going off this: http://thetekkit.wikia.com/wiki/Tutorial/Power_Flower a diamond is generated every 8 to 9 seconds. Let's say 8 seconds. A condenser can store 104 stacks of diamonds. So that's approximately 199 stacks of diamonds that the entire power flower can store. To generate 199 stacks of diamonds = 12736 diamonds, it would take 12736*8 seconds = 99,008 seconds / 3600 seconds in an hour = 27 hours and 30 minutes (approximately). Which is a conservative estimate.
Now you obviously didn't take 199 stacks of diamonds (or did you o_O) since that many diamonds can't fit in one person's inventory (even with an alchemical bag), so the situation within which your friend would lose nothing would only happen if the amount of time you left the server running without your friend on it was in excess of 27 and a half hours (sounds more than a 'few'), or if the entire system was clogged up with diamonds and emc beforehand, which I doubt you can verify since the relays would be surrounded by collectors unless you can say for sure that your friend was not online for an entire 27 and a half hour period.
