Alright, so I have come up with my own theory of the origins of Minecraftia as we know it. Basically, we start with the five structures that indicate sentient races exist/existed:
The First race created Dungeons, Strongholds, and Nether Fortresses
The Second race created Abandoned Mineshafts and Villages
I lump dungeons, strongholds, and nether fortresses into one for a few reasons. First: each of these structures contain monster spawners. The first race was clearly highly intelligent. They possessed libraries, knowledge to bring back the dead (as evidenced by zombies and skeletons), and also were aware of and had the power to travel to other dimensions.
Since they could travel to The End, it is presumable that they could travel to the Nether. This is also evidenced by the fact that both strongholds and fortresses utilize unique creatures as guardians. The first race constructed mechanical blazes to guard their nether buildings and bred silverfish to defend strongholds. They are both constructed of brick with vaguely Gothic influence.
This is where my ideas come down to pure speculation. Seeings as there is no hint of the first race ever being above ground, I believe that their original home was the Nether. Nether fortresses possess farms for netherwart, which could've been a food source for the first race. It is my belief that the first race were pigmen. Zombie pigmen are a nether-exclusive mob that indicate that there used to be sentient pigmen inhabiting the nether. They were intelligent dimension-hoppers with knowledge transcending death, explaining the presence of their zombie counterparts.
Now, one might ask, where the hell do dungeons fit into this? Well, let me get into the second race: humans. The second race came to rise while the first was still in existence. Now, I put villages and mineshafts into one for a few reasons as well. Both utilize wood as an incredibly important building material. This proves the builders of mineshafts were once above ground, and the utilization of stone and torches in villages proves they've been below ground. On top of this, the villages indicate the inhabitants were farmers, while mineshafts are full of seeds. So it is my belief that the second race was an above ground civilization that began mining their way down into the depths of Minecratia.
So where do dungeons come in? Why are these two races extinct? Where the hell is this going?
War!
Sure, maybe it's the cop out answer. But this is my guess. The expanding empire of the human race threatened the subterrainian pigmen. A battle began to ensue. Since the overworld was not their natural homeworld, the pigmen were outnumbered. But they used their intellect and used their knowledge of life and death to turn their spawners into weapons. They spiked mineshafts with plagues of spiders, and even built dungeons as traps for unwary human miners. They used the dead humans against their own kind. The pigmen were still wiped out, leaving their underground ruins as evidence of existence, but the plague of human zombies and skeletons that they unleashed destroyed the second race. The humans fell as well.
Testificates? The new third race, perhaps the descendents of a few surviving tribes of humans. I do not believe they are a brand new race, nor that they created the villages themselves: The neverending plague of zombies and skellies would make it hard for new peoples to establish themselves.
As for endermen, I believe they are just interdimensional travellers. I don't think they were involved in the downfall of anyone. In fact, I think The End is just bizarre new dimension that has little to no impact on the Overworld. I also feel that creepers and slimes are just a natural creature of Minecraftia.
Who knows what happened to the pigmen that remained in the nether? Perhaps they were wiped out by ghasts. Maybe they all died fighting the humans. All we know is that their presence is still marked by the lost souls roaming around the Nether.
I would bet the Testificates were bred as servants for the humans, ad were spared in the war because they were not a threat, seeing as they're dumb as burnt toast. This accounts for the villages being so well maintained, even after the disappearance of humans.
I also believe that the players are the last remnants of the humans. Scattered throughout the overworld, unaware of their origin.

lol, now THAT wasn't thought out, you should make this a book with added parts, as well as history you'd get:
survival age(era of the survivers and revenge)
rebuilding age(the steves find other humans and start rebuilding their great empire)
and peace
(while all this is happening a new race of steves are bred, their called the creative, as they can fly, use things infinitly, break any block with a single hit and cannot die(except for eternity dive)

i know this is a old topic but it seems cool my theory is that a couple thousand years ago there was a ancient civilization which was inhabited by the race of Herobrine they built the strongholds as inter dimensional airports the nether ruins were outposts and dungeons were just experimental but soon the race of the pigmen came they despised the Herobrine race they saw them as demons and decided they must be killed in the end the Herobrine race won and sealed the pigmen in the Nether but their numbers were dwindled greatly then a plague that turned the Herobrine race into zombies started wiping them out even more when humans came there was finally one but he was insane and evil from the hiding and torture his name was Herobrine he attacked the humans and so they killed him he then came back with unearthly power he had then after he acquired these powers some humans worshiped him in sick cults believing he was a god the priests of Amun Notch and Jebnubis could not stop this cult (If you cant figure who im talking about you are a idiot) soon the cult summoned their god and brought the appocolypse the undead rose creatures that were extinct were recreated (like spiders, slimes and maybey creepers) soon the humans were scattered some lived alone others lived in small cities believing they were the only community's since mosnters over run the land (im not going into testificates)
One day, when there was nothing but void and ghasts, 2 ghasts got together and decided they needed more than the void. They bred and used the void's evil powers to create squids. The squids, although stupid, knew more than you would think. The ghasts made water, and made endless oceans across the endless void. The squids bred, and eventually one squid had a baby Enderman. The Enderman was allergic to water, as their great grandfather Ghast was, so the Ghasts developed land using their fireballs as lava to make stone on the watery Universe. Eventually the enderman bred with a squid, and after a few years the enderman population was becoming horridly too much. The ghasts then made the oceans smaller, and added more land that went down to the void. The ghasts used their most sacred powers to create the bedrock, which would prevent any poor creatures from falling into the horrid void. The ghasts made underground caves for the endermen, and taught them to move blocks. They grew bored of only moving stone, however, so the ghasts used more of the Void's power and made ores. The endermen soon realized they could only pick up few things, and left the ores in the ground. One day, the endermen were feeling rather bored, and started building a stronghold. Once finished, they didn't know what to do with it.
Soon after, an enderman was gazing up at the moon when he teleported suddenly. Shocked by this new ability, he looked up again and teleported. He trained at this until he could just THINK of the moon and then teleport. He would use this ability to protect himself from other endermen. One day the endermen that built the stronghold discovered this, and used it to teleport TO the moon, and the largest of the endermen went. He grabbed as much white stone as he could carry (Which was a lot: The moon used to be twice as big.)
He focused his power and brought it back. Happy, they grabbed it, and placed it in their strongholds. They looked nice. The endermen were lonely creatures, with only the squids as company, as the Ghasts were far away. They became bored and sent a group of endermen to demand the creation of more creatures. The Ghasts took pity and invented silverfish and slimes. The endermen were happy, and were often found with them. The slimes, afraid of light, decided to stay only underground. A slime one day found some moon stone and jumped around on it. When he looked down, he noticed they were green on the tops. Surprised, he flopped out, and knocked 13 endermen off a cliff. Saddened, he went and picked up their remains. They were little pearls, and wished he could resurrect them. The small slime flopped all the way to the Ghasts's lair, and presented them with the ender pearls.
'O mighty Ghasts, might you please resurrect these poor souls? I accidentally killed them, and have felt terrible since.'
The Ghasts shot fireballs at the pearls, but instead of the Endermen coming back, a small, flying head appeared with floating sticks around it. It made metallic breathing noise, then split into 2, then 4, until there were several. The Ghasts were shocked, and looked down to see 12 ender pearls still left. The ghasts silently killed a few floating heads, and used their rods to rub onto the pearls. They presented this to the little slime, who was shocked with all this activity around them. The slime promised he would cherish these, and went back to the ring of moon stone that he had made green. In respect for the endermen's lives, he placed each pearl, which looked like an eye, in each little hole in the white stone. A blackness appeared. Shocked, the slime flopped and told all the endermen he could find. One brave enderman jumped in, and all the others around him were sucked in. Upon entering, they realized they were on the moon. They were exceedingly happy, and thrived there for many years.
Soon, the ghasts became worried. They hadn't seen an enderman in years. The squids nor the slimes (except for the one) nor the silverfish knew where they were. They explored the strongholds to find the portal to the moon. 2 ghasts were sucked in, much like the endermen were. Upon entering, they screamed as some endermen were sucked into a large circle with the 2 ghasts. Apparently, the Ghasts were not well-suited for the moon, and caused a mass explosion. They were morphed together with 6 endermen, and then created a large, destructive dragon. The larger of the two ghasts took over the body. His mind had been burned, and went mad. He used his old firepower to destroy everything in his path, and created large obsidian pillars. He would pass through moon stone and obsidian harmlessly, but break any other block in his path the endermen happened to bring to their new moon.
Angry, the Endermen left the end using their teleporting. They found it much easier than teleporting TO the moon.
They explained the story to the ghasts who, appalled and scared, stole some obsidian the endermen had brought from the moon, made it into an upright shape of the portal, and went into it, bringing the floating heads with them. They resided in there, and never came out. The endermen, unsure what to do, lived life like normal. They, afraid, sent a silverfish in to see what was in there. Upon re-entry, the silverfish was screaming, and squirmed into his home. After weeks of therapy, he finally gained the courage to speak of what he saw.
"Lava. Lava EVERYWHERE, and this... this bloody stone... some glowing things on the roof... Oh, but the Ghasts! They were in such torture, and constantly cried. It was HORRID. They would shoot their fireballs at everyone just so they would end the enemies misery."
Shocked, the endermen raised an army and went into the portal. It was just as the silverfish had explained. They tracked down a ghast, and asked it to create more creatures for the overworld. The ghasts, deciding that the overworld would not survive without more creatures, created spawners: Small cages where a creature would be placed in, and forever bred. They also created Testificates, cows, sheep, pigs, and chickens. They banished everything out of their world, which they called the Nether, for the torture was great and hated others feeling their pain. They destroyed the portal, and nobody ever came in again (Except for humans. They come later)
