You could also just store it as the data for the blocks id. I mean each ore is already its own block id, so you could change the stone type with the data.
e.g. Iron ore in stone - 0015:0, Iron ore in granite - 0015:1, etc
This, unlike the meta, means an almost unlimited number of a variants. Plus it's probably the least significant change to make.In fact if you limited it to just stone variants it would make perfect sense - since those are just different data version of stone anyway.
To make it possible with any block would be difficult, it would be impossible for anything that already uses its meta or data in any way, That would require NBT, which is not a good solution.

Geologicaly, it does not make sense to be able to find ores in every kind of stone. However, if diorite, andesite, and granite gets implemented as they are now, it will be a necessity. I'd rather have the 3 new stones restricted to the extreme hills biome, near the surface. Anyways, partial support.
No. You did not quite got it. I am planning to allow ores to spawn naturally in all stone types to make it look more pleasing. You have to admit seeing single ore in a cluster of granite; it kinda clashes, don't you think? Other combinations will be possible with command blocks
Air is not technically a block, and bedrock cannot be broken. These combinations (created Only by typing a /setblock command) will simply yield 'clean' air and/or bedrock.
The only blocks I support are the stone variety blocks. Diorite, andesite, granite and stone. Everything else is unfitting for me. We also don't have that many metadata values. 0 to 15 is all we have.

There could be for example diamond ore in leaves, coal ore in wooden planks, emerald ore in glass, golden ore in stone brick...
And what about the non-solid blocks? Could they also contain an ore? (redstone ore in a torch)
Hope that you know that we are talking about solid blocks; except bedrock. so no torches, leaves etc.

Personally, I think it would be a great idea to have ores as metadata of stone BUT don't bother about separate textures. Instead, add in a scanner/prospector's tool that allows the player to see the ore in the stone, but the stone still has the standard texture.
