I was buggering around with my custom resource pack,and i looked in the connected textures,so i turned it on and i saw this....i noticed some grass blocks were working,and some were,the ones that were working are in the CTM file,so how do i fix this?

It depends on what is causing the problem. It can be animated & they didn't do the animation .mcmeta file right, or they are missing certain textures, etc.

IDK, i just turned on connected texutres on and this happend,grass blocks were not animated.

The pink checkers are done when textures are missing. I would suggest extracting the pack and looking at the files.
It looks like the properties file for the grass CTM is not pointing to the textures for the grass right, so sense it cant 'find' the files, it's making filling it with the missing texture erum.. texture.
Some grass tiles are showing, so it looks like some are just missing or named oddly.
CTM is located with in
assets\minecraft\mcpatcher\ctm
inside that will either be folders that people used to sort their stuff, or just everything in one file.
You want to look for the grass, now sense the sorting folders can be whatever thats sully up to what the pack has made it be.. so finding it could be tricky unless they named things for the obvious.
So you want to look for your grass and the properties file that goes with it.
This example isn't grass, but it shows an example of what you are looking for:
Now for that example, my textures are numbered (can be any numbers as long as they are all in order with no gaps,
1,2,3,4,
36,37,38,39
etc etc
Mine there goes from 80 to 95 (not all shown), so it's a simple 80-95
Now it looks like your grass may either
1. Not be numbered right, theres gaps?
2. The properties file is off... it's including some but not all.
Like if your textures were 4,5,6,7 and the file only had 1,2,3,4
only 4 would show, the rest be checkerd.
also if the grass numbers had gaps, 1,4,5,6 then only 1 and 4 would show.

That seemed to do it ,but my other type of grasss block is not showing

If you are randomizing it between two textures, default and an alt, you need both in the CTM and have the properties file call both. Else, it'll override everything default in the game with whats set for the CTM.

So what your saying is i put the alt png and the defult png both in the ctm folder? And have two properties files?

So if you have an added texture, you cant have it in alone, or ctm will use... just that texture. You have to have -everything- you want in the ctm so it overwrites the defaults in the pack, that includes having a copy of the default texture if you want to use it. So ctm see's all files and add's it.
For example
27 is the default dirt in my pack. If I didn't include it with the random ctm, then only the other versions would be viewed and you'd only see the default if you didn't use ctm.

CTM fully 100% OVERWRITES whatever textures your pack has set for it's textures with the CTM version.
That means if you have a nice grass texture. Then add CTM for grass, that grass texture in /blocks WILL NOT BE VIEWED and will be FULLY replaced by whatever you have set for your CTM.
It does NOT take whats in the CTM and mix it with what you have for default in the blocks folder.
To show BOTH textures, BOTH must be in your CTM.
Just like how my DEFAULT dirt texture for my pack is also in with 4 other variants. So it and the variants show. If I didn't, then only the 4 variants would show and my normal packs dirt would not, as it be replaced by whats in the CTM.
