I'm running a private server of Minecraft 1.0 on a legit copy of Windows Server 2008 R2 64 bit server that's got an I7 960 and 12GB of RAM. CPU and memory usage are always low but this message keeps popping up and I don't know why. There's nothing in the event logs indicating any sort of high system usage. Heck, I've even set up the thing to run on a RAMDISK. The users keep complaining about craptastic lag issues. I don't know what else to do!
The computer is capable of running a server, an i7 960 with 12 GB of RAM is better than my laptop (i7 Q 740, 6 GB) and I can run a server off of it with no problems. Minecraft really does not do threading, but if the players are doing alot and the server is trying to do something, then you may see that. Like Nate said, change the java flags and it might go away.
Nate is correct. Throwing those errors almost always are a result of the CPU being pegged. If that's not the case, it will most likely be IO issues.
We see this error when some of our clients either have a lot of plugins conflicting the the CPU is maxed at 100% or they do something like blow up 2.5 million blocks of TNT at once.

I suppose I could turn on performance monitor to see what might be going on but I'm fairly certain there's nothing special running that could peg out all 8 cores. I've got a 3MB/512K async DSL connection but I can't imagine that's the bottleneck.

I don't think the flags will help you in your situation. Your hardware is more than plenty for hosting a Minecraft server, but your DSL connection is the bottleneck. You stated that you have a 3MB/512K connection. With it being DSL, I am going to assume you meant 3Mb/512Kb. What your actual down/up speed is ~384KB/64KB per second. If my assumption is correct, you can probably host 4-6 people (maybe) at one time. When you are experiencing the lag (or rather the users) how many players are connected? I host a server just for a few friends on a core i7 920 with 12 GB on ram and by down/up is 20Mb/5Mb. Which puts me around ~1.9MB/250KB (since 8 bits is one Byte).
Funny enough, I get this same message (how I found this page) and it even happens when no one is connected. I am not running much more on the server and I do not get complaints of lag (and I have a decent amount of plugins too). My CPU never gets pegged and Minecraft has enough resources. At least for me, I will be ignoring it until I get complaints.
As for the threading issue, you can go into task manager and set the affinity of a process. This will allow you to dedicate more cores to the process. The process name will most likely be Java something and by default (with maybe a few exceptions) most processes run with affinity set to all cores. Again, I doubt your hardware is the issue.
All this [Warning], not error, means is that a tick of time. Something scheduled for 1/10th of a second took slightly longer than usually.

If you see this all the time, and it's constantly flooding the screen with the warning you have performance issues. If you see it occasionally it's most likely caused by when minecraft server flushes data onto the disk from memory every so often so changes get written.
It essentially means nothing unless it won't go away.
Both Are 1.0 Errors. I get It On My Dedicated Server All Of The Time. Ignore Them For Now Till Notch Fixes Them.

this is because the chunks cannot update at a regular speed(20 fps).
maybe alot of mobs are moving, lots of tnt is blowing up, or lots of people are mining(lots and lots)

There is a feature in bukkit.yml if you use Bukkit to turn off that error message.
could it be your uplink speed? I get this as well but no one complains about lag

make a batch file and write
java -Xms1024M -jar minecraft_server.exe nogui
remove nogui if you want to have the gui

This is not a 1.0 error. This is caused by insufficient system resources required for running the server. I experienced this error long before 1.0
