My guess with the biomes is that it have a problem to figure out what type of biome each biome is and showing a lot of the woods as just barren desert.
Each biome is registered with several standard types like "water" or "desert" etc. I try to determine the appropriate texture depending on those types. Please take a look at the Atlas in your modded world. If you find any striking differences between the actual biome and what's displayed on the map, please post in this thread, and I'll try to tune the algorithm better or maybe draw a new texture.
You should delete the old conifg "AtlasTextures.json" before using the new version.
Fantastic Mod! This is absolutely without a doubt a must-have for me I've been following releases since v2 ish, and I'm really happy that I can finally have my Biomes O Plenty support without going around and fiddling with the config. I'm actually 150% satisfied with the mod right now, so any extra things you add will just be icing on the cake!
With that said, I noticed the Atlas remembers different dimensions in the same book. That's awesome! Now I can explore the Twilight Forest and then hop back into the overworld and the Atlas stores data for them both

I'm glad you're liking it
Btw I've been thinking about adding a control to navigate between dimensions explicitly, like a dropdown list.
But, is there a way to add waypoints?
Maybe a use up an ink sac or something.
I'm working on adding markers, but what exactly do you mean by waypoints? Should the markers you place in the atlas connect with each other by a dashed line or something?

No, just normal markers.
Makes the adventure to get there more fun.

My interpretation of waypoints works like the ones that come with Rei's minimap. Or was it Zan's? VoxelMap? If you've seen them in action, they place an identifier on the map screen, and can be configured to show a colored beacon that marks the location in the actual game world.
For the purposes of this mod, I definitely think there should be a marker inside the Atlas, but it'd be interesting to see if you gave the atlas a beacon effect. It'd be helpful, but might not fit the overall tone of the mod if done incorrectly. Just something to consider (:

I personally don't like the beacon idea, because it allows you to get to the location without even needing the Atlas.
It would be cool to just add a little coloured 'X' on the Atlas and a name too.
Just so you don't get lost.
I made a modspotlight! The map is really cool and I apreciate that "adventure map" taste. Well, the review is in Spanish though, but hope it helps you. Includes a How to Install.
Keep up the good work and sorry form any gramatical mistake
Thanks a lot for the spotlight, DancingPeral! I'm sorry I haven't responded sooner, I always seem to miss the important posts..
Custom marks are not there yet, but here's what's new:
Extra biomes added by mods (like Biomes O'Plenty) should work fine now
Improved tile textures for water and plains, added snow and frozen water
Villages are displayed!

I'm obviously not as active as you are
No seriously. I've been swamped by work irl and I also check on mods in a lot of different forums so I kinda missed checking in here again. I'm following this thread now so I won't miss anything more, forgot to last time.
I will test this in all kind of ways I can think of and get back to you.

I made Moses Mod, Dota 2 Items Mod, Rings of Power and Antique Atlas.
Introducing Atlas API!
Read the manual here: https://github.com/Hunternif/AntiqueAtlas/wiki/API
In order to develop with the API, grab a deobfuscated build here: http://adf.ly/dLjzR

Modded structures will only appear on the map if the mod adds them explicitly via my API.
Npc villages look like this:

Keeps that realism feel, which I love

That would be awesome now that I think about it (: Ignore everything I've said before about the beacon!
