One question. DO all these mods work compatiblely? If Not I recommend you making a modpack with all these mods and some other bits and bops like More-Paintings Etc.... Can you please fix the bug with the wrong texturing from the enderdragon egg if the premiumwood mod is installed ?
This problem is caused by ModLoader, not PremiumWood. You can find the patch for this on pwnedgod's thread (link on OP as ItemSprite API and ScotTools API + Forge API patch).
ItemSpriteAPI doesn't seem to be working, though I have it installed. NetherCraft uses pretty much all of the terrain indexes, leaving no room for other mods. I read the ModLoader.txt, and it's just using ModLoader's addOverride function.
When I combined it with another mod, that mod's textures were loaded first, then NetherCraft's textures were what caused the overflow.

This will remove the increased sprite limit so that when you do go above the normal Minecraft item-sprite limit, the textures will be messed up as well. There is a patch for Forge 1.2.3 (last time I checked; the patch may be updated to 1.2.4) and ItemSprite API on the thread in the downloads section.

I think I found a bug in the premium wood mod. I started making a house, and I took out the dirt under a door made of purple heart wood, but then when it popped out it was a normal door. The only reason I put this here is because it wasn't in the bug list.

Increase the size variance option to about 20 or so, maybe larger.

I think some of your block's IDs conflicted.
