Are you using Ubuntu? If so, then just reboot your computer, and when it boots up, make installing modloader the first thing you do. Make sure that you have Ubuntu updated, and that you are using the built-in archive manager. If this does not work, then see if 7-zip has a Linux version. if not, then you'll just have to wait untill the YogBox updates to 1.0.0. The installer works cross-platform, just make sure that you mark it as executable, as well as opening it with JRE 7 (or most recent version of java).

Yes, the mods folder is where modloader loads mods from. As long as the mod is compatible with being run from the mods folder, then you can just drop the zip file there and modloader will take it from there. Of course, any outdated mods or mods that just don't work will cause problems.

Never tried it, but I'm pretty sure it will take over terrain generation for new chunks in old worlds as well. There's a setting in the config file to disable it, you'd have to change that before loading your old world and change it back for the biosphere world.

Um, though if you're on windows with the default settings, it would just be a file called modloader, no .txt at the end because by default windows hides extensions. Just a last ditch idea.
Otherwise, about all I can say is to delete the mods folder (think you already did that though) and get a fresh install of minecraft by forcing an update. Then, use the texture patcher to install modloader by itself.
If you go to the IRC channel in the OP, and ask politely, someone there might be able to help.

I installed modloader for 1.0.0 by putting all the class files to the minecraft bin and i DID delete META-INF and it just blacked screened and closed down...any suggestions?
