For some reason, when I make changes, MCEdit doesn't save things. When I close and reopen, the changes are still there. But when I open Minecraft, the changes are gone. When I open up MCEdit again, the changes are gone again.

The filter window is too big for your screen resolution (or your screen res is too small). This custom filter (and others you have read about) have obviously been designed for a higher res.
You either need to increase your resolution (if you can) or search for another filter that does the same thing. You could also politely ask Texelelf if he'll change the filter, he may be willing, but don't expect him to.
They are the only options I can think of at the moment.
I was hoping it was a bug (like MCEdit improperly reading my screen resolution) because my screen is as high resolution as it can go (1366 x 768) and Texelelf had previously said to someone else with this problem that there was nothing he could do because it has do do with the way MCEdit handles filter display.
EDIT: Seeing as I dual boot Windows 7 for certain games I switched over and tried the same script in Windows and I got the same result. So it's my resolution that's the problem (I figured it was but I was trying to be optimistic). Anyway is there some way I can change the text size or something to get this to display correctly or will I have to try and split this into 2 filters?
This is great, but for some reason it does not like to place blocks from Millenaire. I tried closing minecraft (usually I don't 'cause it doesn't make any difference for me), but that didn't help. Millenaire had a change in block ID's, tried it, no help at all. This actually happens with every modded block. Make a change to the chunk, it either destroys every modded block in the chunk, or replaces it with a random block. It's very annoying!
Support for extended block ID's is a planned feature for the future (for version 0.1.7 at the moment). Just hang on in there with the rest of us and it will arrive.

When I try to use certain filters (in this case the All-Purpose Mob Spawner Tool by texelelf) they are to big for my screen.
I'm running Linux Mint 64 bit with the latest version of MCEdit
Oh! I didn't think of that! Thanks! I'll—No, wait, I forgot. I'm not an idiot.
If anyone has any INSIGHTFUL solutions, I'd be happy to attempt them.

*Ahem*. Yes, I did actually click save. Thank you for your input.
