Glass. Those stupid lines in my face when I look out the window. *texture pack to remove lines*
I'm not fond of gravel. I started with PE and got used of that gravel. This gravel is different. I can live with it, though. Villagers showed me how nice it is for paths, and the crunchy sound of walking on it helps as well. *texture pack not required*
Pumpkin faces. They're ugly. Not bad enough to change them, though. My attempts to do so have so far turned out worse.
The lapis block. The reason being I can't seem to find anything that looks really good with it. It looks kind of ugly as a wall, which is how I wanted to use it. Finally managed to make it look nice with a spruce house, but only as a few blocks on the outside. Still love lapis.
The ores. A color-blind person can’t tell the difference from one another. And I’ve also heard that Jeb is color-blind himself, so that shows the people at Mojang are a bunch of stupid idiots.

I really don't like how Steve looks. I even made a resource pack of my skin so that I wouldn't have to be Steve whenever I play offline. Maybe it's his simple, obnoxiously colored clothes? Maybe it's because the expression on his face seems to be mocking me?
I also don't like the netherrack texture. It's too pink, it's colors contrast too much on a small scale, and it tiles awfully.
Glass won't do well for me. Since Glass is full of white shines on it - this can be less useful for looking outside the environment, unless the white shines are removed.

This. Can't stand those white shines too. Even if I were to put a texture pack over it, I would have to keep waiting for the creators to update and release them each time Minecraft has a new version. Plus most texture packs don't just edit a single block texture.. Tried editing them myself before but it is just too tedious to keep doing it again and again.
Hopefully there will be texture options one day where we could choose glass shines to be removed, grass block choice or ore blocks contrast against stone.

You know, it wouldn't be hard to change just the glass. I've done it plenty of times before with different blocks.
OT: The new gravel... Ick! I preferred the Alpha/Beta one.
Netherrack is worst -- it blurs edges, which is a serious hazard in the Nether. Not wild about glass/panes with their "shines" either, or the new gravel and cobblestone textures.

I did some CraftTweaker scripts for Mystical Agriculture. They fill in a couple of small gaps in MA, and also let you make or duplicate not only vanilla plants, but the blocks, plants and wood from Quark and Biomes O'Plenty. Also spawn eggs for most vanilla mobs! The scripts are here on Github.
Voted gravel. I know they went for a more "realistic" look (as if realism was Minecreaft's strong point), but this gray makes it hard for me to distinguish it from stone, especially at long distance (and even more so back when they first changed the texture).
Honestly, I never really liked the final beacon model or texture. It uses too much of the somewhat ugly (IMO) glass textures, and the "nether star" in the middle looks rather odd to me. I much preferred this beacon: http://hydra-media.c..._Block_old3.png. Still, the new beacon does not bother me that much.

i hate netherrack. it just a retexture to cobble with red coloring and red stripes. in faithful 32 i hate the grass texture in the extreme hills biome. it looks like icing over dirt. the grass in the other biomes look normal
Based on the textures I changed with a small custom resource pack, it would be glass (I made it completely clear with a white border) and lapis blocks, since 1.6 (changed it to the old texture, brighter and no border); I also changed the texture of glowstone to cobblestone, although so it blends in when used as a light source in my base, not because the texture by itself is ugly, same for changing yellow wool to glowstone so I can mark my glowstone chest.
Also, I replaced the default Steve skin with my own skin, for those times the skin servers are down. I even did it in my MCP installation, which just gives you a random name like Player123, just so I'd have my skin even though I only use it for testing.

I also find it really annoying that command blocks are off-center.

TheMasterCaver's First World - possibly the most caved-out world in Minecraft history - includes world download.
TheMasterCaver's World - my own version of Minecraft largely based on my views of how the game should have evolved since 1.6.4.
Why do I still play in 1.6.4?
