The only game that I can think of that wasn't actually popular, but definitely deserved popularity... Was a game called 'StarTopia' for the PC. It was a simulation game where you ran a space station. It was incredibly innovative and well done, especially for the time. It was simply an amazing game and had so many unique features. It was truly a unique game.
However, the game did not sell well enough, and lacked popularity even though it was such a good game... So, sadly, the developers closed shortly after the game released... So that goes to show that it was not popular.
But I have tons of other games I love which were never truly 'popular'... I mean technically I could point out how many genres of games are rather unpopular and niche titles... But that doesn't mean much, since they still typically sell well enough to warrant their development and continued series' (sometimes).
I know, its a mindless blood'n'guts melee shooter, but the Multiplayer is rewardingly difficult, and it sucks that theres not more people playing on it.

I can't choose one.. so many underrated favorites mainly due to them being Indie developers which was overshadowed by AAA publisher/developer titles..

Red Orchestra 2 great game great community the best developers I have seen for awhile and actually play their game and communicate to the community.
Lord of the Rings online, Turbine at the time (before WB bought them out turned the game F2P and changed absolutely everything) made a great MMORPG that had the best Lore from Tolkien universe. However it was overshadowed and often refereed as a "WoW clone" but I guess it was popular maybe it doesn't count.
Thief, the best sneaking in a game I have played.. stealing items actually felt like your taking something away unlike TES where its just "you don't see me turn around... yay crouch... win"
The only game i have played that was never that popular (compared to the other strategy games i have played) is the stronghold series. (Stronghold, Stronghold crusader, Stronghold crusader extreme, Stronghold 2 and Stronghold legends)
I dunno, black and white? Was an amazing game, and it doesn't seem like a lot of people played it at all. I might just have missed the fact that it was really popular though.

The multiplayer is harder than it looks and they've done some balancing with grenades and plasma weapons.
And exterminatus was just a gut spewin', heart pumpin', jump pack slingin' nazi zombies.
It is a true shame it didn't become incredibly popular and Im supprised it didn't(Although, I never have trouble getting a good lobby).

I played Blackwell's Asylum and it was pretty fun.

I played AoM and Endless Ocean. I was thinking about getting EO2 because I loved the first one so much. Wish there were some games like that for PC.

Hmm that's odd. Nazi Zombies is in fact a very popular game mode.
