First of all, underpower bonemeal. Make it accelerate the plant's growth, not put it in the final stage of growth. Or make it act exactly or similarly as compost.
Compost is decomposed organic matter used to fertilize soil.
To make compost, one would need to throw in organic material into a compost bin and wait a designated time until that organic material turns into compost.
When compost is applied to wheat, trees and future crops, it accelerates it's growth by 2x.
And it makes seeds have a better chance to drop 2 wheat when harvested. 30-50% should be reasonable.
When compost is applied to soil, it will have a darker look with a slightly different texture.
When combined with wet soil, compost will accelerate the plant's growth by 2.5x, because compost works better with water. This means it won't work well on desert biomes due to the dry conditions. In deserts, compost will only cause the plant to grow 1.5x faster.

Compost (item) would look pretty much like a brownish lump with a few of it's contents sticking out.
Compost bins would be containers to store and rot organic contents.
They would be 1 block tall/wide pieces of furniture, just like furnaces, crafting benches and single chests.
NOTE: The time taken for compost to form may be changed.
When an organic item is added to the wooden compost bin, it will turn into compost after 6 Minecraft days.

When you left-click the compost bin, a menu similar to the furnace/crafting bench will pop up:
-Items added to the bin must remain there for 3/6 Minecraft days to turn into compost.
Items removed before turning into compost will have their meter reset.
-When an item is ready to turn to compost, it's icon will be replaced by X amount of compost. (see list below)
-When you break a compost bin with items inside it, they will be dropped (including compost).
Just like breaking a chest.
-The wooden compost bin IS flammable.

Meh, just call it a different name and make it bonemeal, lots simpler.
You can't just make bonemeal or compost and throw it in, it needs proper adjustments and better, realistic and balanced ways of acquiring it. This suggestion might add in a new room to your house, it might change the way you harvest your crops, it might change the way you care about them, it might make you go exploring.
Bonemeal could sure be used for something else, but this isn't it.
Trust me, it's not that complex. Make compost bin, search for organic items, throw in stuff, wait for it to rot...
