I run MC 1.2.5 with the current version of Thaumcraft 2, Forge 3.1.2.9.4, OptiFine 1.2.5 HD MT A6, Mod loader 1.2.5 and I forgot about InvTweaks 1.41b.
I can't get an error report through MCPatcher because it always runs my Minecraft from the standart installation path, but I run my Thaumcraft modded version from another folder.
Also I did another test and it's definitely not a chunk loading problem. The portals actually crash my game even when they are only within less than 20 block.
Try only with TC, also optifine MT is not compatibile with thaumcraft ( graphical glitches but who knows what else ). Only modloader + forge ( .102 ? ) + TC.
I don't know if you're intrested but I have some ideas that could be put in the mod.
Adding a Taint tool like the pick of the core from a fishing rod it pull's the loot out of a mob without killing them but has a chance to corrupt them with taint.
Feeding crystals to a tamed cat or wolf allows you to name then and changes the pet to a diffrent form based on the crystal type:
Fire crystals make the pet breath fire like a level 1 fire seal and they have new skins you could even place a lave block betwen te cats shoulders and head to make a fire mane.
water creates a level 1 healer that can breath under water you could edit the modals by removing the ears and placing fins on the side of the head.
air creates a flying mob that divebombs your enemys so you would give it wings.
earth makes them bigger and ride-able.
taint turns them into tainted mobs that do poison damage to your enemy.
and vis just makes them stronger, faster and a weak regenaration.
And the last idea is a stone or totem that promotes animals to breed on there own, this could also be seal combo instead.
I hope some of my idea's intrested you I think Thaumcraft is one of the most intresing mod out and i can't wait til you find a way to make it multiplayer.

Next the pet idea is cool but the tainted pet will most likely attack you and kill you even though it is a good idea not all ideas get in
Second to Last Now that's just making this mod overpowered and Azanor doesn't like (like many others) over powering his mod (note: the pickaxe of the core will be Nerfed for it's 3*3*3 mining ability)
Last Mulitplayer is extremely wanted and will take a lot of time to make ( I guess 3~5 months Even though when going all out programming he can get new versions out in less then a week)

What about a version of the "replanting" seal that feeds animals from a chest of wheat?

I am pretty sure you need to update your Java. Version 1.6.0_06 is from April 2008. It would be hardly surprising at all if it was unable to run programs written in 2012.

The problem is your gfx card doesn't seem to support the function required for see-through portals. You can disable see-through portals in the ThaumCraft2.cfg file.
Lost my Thaumocomonion again, and think I have worked out how it has been happening, since I also lost a stack of dark seeds and void ingots as well. If i put stuff into a chest and jump on the flying carpet and fly away exploring and come back all the stuff i recently moved or put into chests has vanished. And I mean everything that seems to be Thaum related. ie crystals, artifacts, Thaumoconomion etc etc.
I have taken to exiting to menu to save chunks in the hope that it doesnt occur again. So if you are wondering what happened to that stack of crystals or where those essences you created have vanished to, this may be the cause. And no it doesnt generate an error log as the game doesnt die, just my will to live.
Are you using the 4096id mod? This was a known bug with the mod a while back, but I thought they fixed it.

BTW, azanor, I see in the textures variants of the fire/lightning wand for water and earth. Will such wands be added?
A. I understand that Vis condensers actually pull Vis out of the aura. Thought it just worked with tainted crystals for the taint aura with the dark upgrade.
B. Seals increase the taint aura
Hopefully with this knowledge I won't have to relocate my base again. I felt like I was evacuating a planet with the taint creeping in
Fragments/discoveries can be used to make more thaumonomocons and a couple artifacts are used in crafting. The crafting artifacts are all renewable.

Makes me think of a premise for a custom map. Most recipes are disabled and in order to get items that you'd normally craft, you have to go mine them.
No, the only way right now is to hand-feed the animals.

There's a Feed Station in Railcraft that can feed wheat to animals to make them breed based on redstone signal.
