Skintest2.jar won't download. The link you use is down, I believe. Could you fix it? Or, better yet, claim rights to it, so you can bundle it? That'd be nice... But for the time being, please fix this. I need the Skintest to create my skins.

not everyone uses transparency though. I don't for example, I prefer to select every shade. :)

By "transparency" I mean actually being able to have invisible parts of the image for head layers and such. Not dodge and burn. Without transparency you can't have the head layers.

oh, I thought you were talking about shading using a low opacity on a solid colour. Paint still supports transparency in the image format though.. you must just need to enable it or something as long as you're using a .png file. I know plenty of skinners who only use paint.net, so quite obviously it must work. i prefer pixen tho

Forgive me. I thought you were talking about Microsoft Paint! But yeah, Paint.NET is great! it's what I use.
