I have a BUG REPORT for you for the latest version (2.7.3-179) that destroys worlds (good thing i had a backup).
MFR cannot handle non-vanilla enchantments very well so it mostly blccks them from being extracted with the Disenchanter. However, if for some reason a mod applies the same enchant to an item twice (in this case i was a sword with two times "Plague III" which I believe is from Father Toast's Special Mobs), the blocking of incompatible enchants is overridden. Now the Disenchanter finishes up disenchanting but stops at the end. The world destruction happens when breaking teh Disenchanter itself as a block. It seems to be quite thorough too and I couldn't even fix is just by rolling back the world folder. Pretty nasty cross-mod bug.
I'll look into this, but I'm rather certain this is not a MFR bug.

I'm having a rather weird event in my gameworld since I upgraded to the the TE. I've got a couple of sewers setup under my farm and all is going great - but as soon as I my cows or sheep multiply, the poop in the fluid-duct gets replaced with liquid essence?!? And of course that puts a screeching halt on the fermenter plugged into the pipes. Has anyone else seen this bizzaro occurrence? it's like the sewers are automatically grabbing any exp orbs over them and converting them into liquid essence. Not sure if this is a MFR or TE hiccup.
The sewers pick up XP orbs as mob essence, you can put a filter on TE's fluiducts to keep other liquids out of them.
This might be a duplicate question, as I might of skimmed too quickly. Item translocators aren't able to insert in to BioReactors, I have not tested other MFR machines but this is the first one I noticed. I was wondering if that has always been the issue or if it is an item translocator issue.
Translocators has a bug in it that's preventing it from interacting with MFR right now.

Another mod is including an older version of the API, I'm working on having TCon hack around some 3rd party mod that's still including the entirety of other mods APIs. If you manage to figure out which mod is doing it, please yell at them for doing so.

A Lava Fabricator left to idle (as in it's full of lava and not currently producing any) was taking a whopping 33.7 milliseconds all on it's own, which means just two of these loaded at the same time will start to drive your TPS down drastically. As useful as they are for filling something like a Tinker's Construct smeltery we can't allow them to be used if just two loaded at once is going to cause the server to lag even a little, simply because there's no way the server is going to remain limited to just two.
Anyway, this is just an informational post in case there's anything you can do on your end to make it more efficient so that we can use them as much as we want without worrying about the lag.

Can I get a screenshot of your setup? It's possible that a nearby tank the lava fabricator is trying to eject into is what's causing the high CPU load (opis can't account for cross-object interactions)

But i have a problem, the machines do not understand all mods (how even could they..) - but, would it be possible to add config entrys, where i can list all IDs/ForgeDictEntries which are seeds/grown crops and the same for trees/fruits/leafs.
I have a lot of different trees/crops trough forestry, twilight forest, mfr, industrial craft, extra bioms xl, custom stuff 2
That's not really feasible, things don't quite just work like everything else; they need to be done through code.

I duplicated your setup, and the lava fab hits 63 microseconds for me. For comparison, an active clockwork engine is hitting 98 microseconds. Could you post a screenshot of your data table?
I didn't take a screenshot, we'll see if we can duplicate it ourselves, it may be that it was just a one off thing and we overreacted. I've been ill the last couple of days and my ability to logically reason things through has been a bit impaired, I'll do some more testing and see what we come up with. Currently having a strange issue with Planters, not quite sure if it's an interaction issue with TE or an actual bug. I am using the most recent versions of MFR (2.7.3-179), PC Core (1.1.8-9), and TE (3.0.0.b8). I have itemsducts pulling the output from a harvester and refreshing seeds/barley seeds/carrots to three separate Planters (all whitelisted to their respective seeds). When they fill up though, after a while the inventory seems to reset slightly, dropping everything that was a stack down to a single item, so this:

I left the system running whilst I stayed in the chunk, probably 10-15 minutes or so before it occurred. I don't have an exact time though >_<. Any thoughts?
Edit: Testing points to this likely being a TE Itemduct issue, so I'll bring it up with them as well
Edit 2: Seems like this issue was resolved in the CofH core b8a push yesterday. Everything's good now!
Getting this error with new MFR and last Forge Multipart (1.6.4-1.0.0.212). Because of this client keeps crashing when trying to use any kind of saw to chop blocks into microblocks...

Here's client-side crashlog. Server side it's pretty much only that error. I used to roll back MFR to previous version and everything worked, but now I've also updated tinker's construct to 1.5.1 and server keeps crashing without the latest MFR.
Anybody have any ideas? The last thing we did was hook up a storage bus to a Deep Storage Unit that was setup for obsidian we were getting from an igneous extruder.
Deleting the storage bus and DSU results in another crash, this time blaming a different DSU. After we delete that one, another one is blamed; so on and so forth. Help? I tried updating to the current build 190 but even that didn't stop the crashing.
Anybody have any ideas? The last thing we did was hook up a storage bus to a Deep Storage Unit that was setup for obsidian we were getting from an igneous extruder.

I got this huge pot of Essence I have been saving for enchants; and can't drink it...

That's normal minecraft mechanic from the auto-spawner. Regular skeletons in the nether turn into wither skeletons 80% of the time.
