You should be fine to combine the nether mods, my nether mod replaced 12 blocks as well and it works just fine ;)Also, turning stone to bedrock looks cool but disables mining
One last bit, if you replace water make sure you replace both stationary and flowing water, otherwise the app may crash

I did try that but it took a long time to patch (good) took a long time to create world (good) but then the world was just A regular world, this way works for now I'll try that soon
