A few things...
Stone monster egg. What the heck, Mojang?
Rain. It doesn't help your plants, and it sounds annoying.
Darkness. Night time is very dark. I can't see anything without pressing my face up against the screen.
Mob noises. Ghasts, endermen, blazes, pig zombies... Was Mojang drunk when they did this?
The lava in the Nether. On my survival world, my nether portal is on an island. I can't explore.

i personally think i would remove the way water flows... i mean it feels so cheaty!
that's why i use a mod to make the water flow more realistic :3 it's a pain but it will work

Poison potions only work on mobs that arent undead. They heal undead mobs and damage creepers, spiders, certain nether mobs and all the passive animals.

I think Mojang is making Minecraft more "RPG" than like doing anything you want. Actually I would delete every Rpg aspect of the game. OH WAIT! 90 % OF THE GAME IS RPG!!!

I hate jungles. I really, really hate jungles. They were cool the first time they were added, now they're just everywhere for me. The only thing I like about them I'd that they have ocelots in them. So I'd remove jungles.

I would remove Silverfish as well as rain, it is just an absolute pain. (Hah i rhymed)
