Okay, here it goes...
• Nonlinear storyline
o Something to explain who you are, where you came from, where you are, how you got there, etc.
o Something that can be followed through immediately or whenever you feel like it.
• Friendly NPCs and an interaction system
o I find it hard to believe that the main character is the only one in the world; surely there are others out there, human or otherwise.
o It would improve the game experience if one could interact with NPCs and NPC groups; remember, sometimes it’s better to talk your way out of a fight, and sometimes the only way to prove you’re right about something is to cave in the other guy’s skull!
• More mobs and mob variants
o There needs to be more animal types; the wilds in real life aren’t filled with only cows and sheep and pigs and chickens.
o In a world with zombies, giant spiders, and other monstrous beings of myth and magic, why not add beings like ghosts, goblins, chimeras, dragons, fairies, etc?
o Being able to interact with mob NPCs would definitely be a plus.
o Different types of the same monsters would add a bit of color to the game.
o Mountable and trainable mobs would be cool.
o Being able to raise, train, battle, and breed/combine mobs would add strategy and flair to the game.
o For the spell users, the gear heads, and the mad scientists out there, wouldn’t you want to be able to make your own golem, automaton, monster?
• More block types
o More types of dirt, ore, and rocks, along with other kinds of blocks, would add variety to the game, as well as a bit more of a challenge.
• More recipes
o Self-explanatory; and there should also be recipes for breaking down blocks to their original materials.
• More weapon types
o The sword and bow get stale after a while; we need battle axes, spears, and even early gunpowder weapons (arquebus and muskets) just to name a few.
o Emplacement weapons (traps and turrets for example) would add an element of strategy to the game, especially when you have to get past hostile ones.
o Siege weapons can be almost as good as a key when trying to break into a fortified building, and they can give that extra edge needed to repel an exceptionally powerful foe or massive groups of foes.
• Magic system
o Spells and enchanted items galore would do this game due justice; I’m sure a lot of people would LOVE to blast a creeper to Kingdom Come with a fireball, to freeze and shatter a spider with ice, and to show zombies and skeletons the light with a sunlight spell.
• Experience system
o It gets dull after a while doing all kinds of epic stuff and not getting any stronger, so why not reward the player for his/her hard work. Nothing excites a player like defeating a boss monster or solving an ancient puzzle and hearing a little jingle and seeing the words “Level Up!” on their screen.
• More item types
o Again, self-explanatory.
• Stackable food items
o Because who wants to store multiple pieces of cooked pork in separate slots when it’s more convenient to stack them?
• Skill system
o Speed Digging, Double Jump, Dash, Spin Slash, TNT Mastery, when it comes to skills the sky’s the limit!
• More tools
o A pitchfork for gathering and moving hay, grass, and mob fodder; a pump for draining large bodies of water (not seas, oceans, and lakes like that real life Great Lakes, but large bodies none the less); a drill for digging through dirt at lightning speed, with a powered variant for digging through rock at lightning speed; a forge for combining iron with coal to make steel; all that stuff and more would improve this game by a factor of OVER NINE THOUSAND!!!
• Advanced building system
o Instead of being stuck with cubes, all kinds of shape could be used instead (with the exception of perfect circles, since they’d look out of place in a game like Minecraft).
o Building houses with odd shapes, and filling said house to the brim with furniture built by you; I’d buy that for a dollar!
o Expanding the redstone circuitry is a definite plus, as is adding new types of circuitry and machines, and another good idea would be to revive the gear system (cogs and what not). Also, perhaps steam power could be used.
• Advanced mining system
o A good way to make mines look more like mines is to add trusses (or whatever you call those things used to provide support in a mine), among other things.
o Mining should cause the occasional creation of dirt and rubble piles which will need to be cleared and removed from the mine before proceeding any further (you can still mine without removing these piles, it’ll just make thing more difficult. Mine carts could be used to remove these piles from a mine (just mine the piles, put them in the mine cart, and send the mine cart on its way to the mine entrance; it’ll deposit the piles outside as soon as the cart reaches the end of the line; the whole thing will then reset).
• More armor types
o With all the different types of materials and mobs out there, why should the armor types be limited to the materials leather, stone, iron, gold, and iron; and why should it be limited to what appears to be plate mail (if you’ve seen a knight’s armor, then you know what plate mail is). Different types of mobs mean different types of leather, and even those leathers can be made into different leathers; and there are different types of armor (to name a few, there’s chain mail, half plate, and scale mail).
o Also, why are there no shields? If there are swords, why aren’t there shields? We need shields here!
• Advanced item creation system
o As mentioned before, being able to take one type of leather and turning it into another would do nothing but expand and improve the world of Minecraft. With that in mind, the sky’s the limit.
• Advanced damage, resistance, injury and healing system
o Different types of mobs and hazards should mean different types of damage; magic inflicts arcane damage, fire and lava inflicts burn damage, etc; and with each type of damage there should be a resistance stat to counter each of them.
o I don’t really like the idea that the character can fall from a great height and, aside from suffering damage, comes out smelling like a rose; a high enough fall should cause one or both legs to break, slowing down the character until proper first aid is applied; of course, that’s just an example of what I’m talking about.
o Cuts, poison, broken bones, burns, and disease; for every ailment, a remedy (bandages for cuts, stitches for deep cuts, antidotes for poisons, ointments for burns, medicine for disease, and splints for broken bones).
• Advanced farming system
o Seasons, crop rotation, plant breeding, the works.
• New dungeon and cavern types
o Ancient temples dedicated to lost gods; crypts of kings and wizards; caves full of giant crystals; let’s remind the players that the world of Minecraft is that of fantasy, and that fantasy is full of things that we in the real world can only dream of!
• Character customization system
o Why have a bland, boring character that can only be edited on the company website when it’s more fun and convenient to edit the character any way you want at the start of the game and add upgrades to the character’s appearance after a little bit of playing?
• More biomes and geological and geographical features
o As with the new dungeons and cavern types, let’s remind the players that Minecraft is a world of fantasy!
• Artificial structures (houses, cities, ruins, etc.)
o Such structures should appear either as randomly generated features or creations of NPCs.
• Advanced gathering system
o Being able to gather specific items from certain gatherables (as in gathering seeds from plants while leaving the plant intact) would be a boon.
• Hunting and skinning system
o I kinda find the idea of cows dropping their skin upon death to be rather…well…silly. Also, why should the players be limited to using cow leather? Wouldn’t it be sweet if we could make armor out of a Ghast’s hide? Or how about chitin armor made from the exoskeletons of spiders?
• Trading and bartering system
o If you’re going to interact with NPCs, human or otherwise, then why not include the ability to trade with them? Trading ore for food, buying that shining new sword from a blacksmith, all that good stuff!
• Writing system (meaning being able to write stuff on paper and books)
o I know there’s already a mod for this, but it deserves to be mentioned.
• More worlds
o So far there are only two worlds, the “material plane” (for lack of a better name) and the Nether, I really don’t think much harm could come from adding a few more worlds; for example, a Heaven-like world (as the antithesis of the Nether), a subterranean world (akin to the Underdark of D&D mythos), and an “Alice In Wonderland”-esque world, just to name a few.
• Music and composing system
o Like what’s used in Mabinogi, except simpler and easier to use.
• Repair and item customization system
o Why wouldn’t someone want to give that already powerful diamond sword a little extra punch? Why wouldn’t someone what to add extra fire resistance to that pair of boots they forged? Why wouldn’t someone want to reinforce that fancy new pick to make it last longer? The answer to all those questions is “Why shouldn’t we?”
• Stats system
o Kinda self-explanatory, so…
• Advanced combat system
o Any attack one makes against a mob, no matter whether it hits the mob in the head or on their toes, does the same amount of damage, and just that damage. Wouldn’t it be better if head shots do MORE damage than body shots? And while we’re at it, if your opponent has bones or parts that can be broken, why not be able to exploit this in battle?
I know some of this stuff may be added to Minecraft as development continues, but I felt that they should still be mentioned. I'm not asking for a game with all of these features, this is just the general idea of what I'm looking for.

It's the MODDING forum. Why not READ it and pick out the mods you want. Nobody's going to hand you all that crap on a plate, so use some initiative and sort it out yourself. Installing mods is not that hard given competent reading skills.
