I have a similar problem to that, where it just shows my position on black on the map. But, it shows the way-points on the JM mini-map and the VM mimi-map, as well as the JM web map. At first I thought that it might be an issue with the upgrade from 1.6.4, so I imported the way-points from VM, but that didn't work. So, I created a new 1.7.2 (I use MultiMMc), created a new world, and added several way-points in VM and they appeared on the JM & VM mini-maps and the JM web map, but not on the JM map. I then added some new way-points to JM, but they didn't show on the JM map either. Any ideas? Also, since you've already added a way-point manager to JM, are going to add the TP to way-point feature? It would be nice to remove VM all-together, instead of keep it just to use the TP to way-point feature. (I know I can use the /TP, but it's much easier to click on button or double click a point on the map.)
It didn't happen when I started it tonight. But, there was an update for MMC when I started it, so I installed it. Maybe that fixed it.

In addition to adding the sort buttons from InventoryPlus, maybe add the ability to move all items of the same type with crtl-shift-leftclick, or something similar.
