Hm, I'm trying to figure out which section of the Enderdragon texture textures the tail and neck, and it seems that you don't have one for that... o:
Could you possibly point it our? Or does it just borrow the colors/texture for the tail and neck from some other section?
They are listed as "Spine Segment" (the main boxes of the neck and tail) and "Spine Plate" (the plate that sticks up out of the neck and tail segments.) The neck and tail use the same textures. They are rotated for the tail, the left sides of the boxes become the right sides of the boxes on the tail and the fronts of the boxes become the backs of the boxes for the tail.
I've updated the spoiler notes for the Enderdragon too.
I know Saviski is working on a mob skin editor, but it would be nice to have the same interface for items too.
For the most part the faces of each part are: top, bottom, left, front, right, back. The chest files are now in the items folder and they have the latch up in the corner, the top in the upper section and the bottom in the lower section. The The All-Inclusive Guide to Texturing has more details.
Notch posted code for placing the parts of the skin into a skin file. All it did was go over each of the parts of the dragon and get a best fit of those parts into the dragon skin PNG file. It helped him figure out where to put all the parts in the skin file. It does not help us unless we are creating a mod with a mob that needs a skin.

I just downloaded the KellsKraft texture pack and yup, I've seen the same on a post on Reddit, they had the unused areas of enderman_eyes.png as white transparent instead of black transparent. It makes the rest of the enderman glow. By default Paint.NET saves the background as black transparent, maybe the program you use (Photoshop?) saves as white transparent by default.

Unfortunately, no. SPC is made with MCP and MCP isn't being updated for the prereleases, so SPC isn't being updated for the prereleases.

Yes, most of the minecraft papercraft are standardized to the same size. The only exceptions I know of are the silverfish and a creeper.
